The film tells the story of Rosario (Kate del Castillo), a mother who illegally immigrates to the United States, and her nine-year-old son, Carlitos (Adrián Alonso). In 1850 (nine years after the events of the first film), California is voting on whether to join the United States of America as a state. A wild gunman with wooden teeth, Jacob McGivens, attempts to steal some ballots, but Zorro chases after him and recaptures the votes. In their scuffle, McGivens pulls off Zorro's mask. A pair of Pinkerton agents recognize him as Don Alejandro de la Vega. Zorro fashions a makeshift mask from his costume and rides off on his stallion, Tornado, to deliver the votes to the governor. Upon returning to his mansion, Alejandro is greeted by his loving wife, Elena (Catherine Zeta-Jones). Elena believes that Alejandro can now up give his alter ego, but Alejandro is sure that the people will still need him. The next day, after sending their son Joaquin to school, Elena is confronted by the Pinkertons, who disclose their knowledge of Zorro's identity. Soon after, Elena is forced to have Alejandro served with divorce papers.

Priciliano, the first boy introduced in the story, has a very strong bond with his father. At the beginning of the film, his father tells him a story about a princess who was kidnapped by a conquistador and commits suicide in the lake he and his friend have been playing in. He is trying to teach his son the importance of respecting the dead, a very prevalent theme in Mexican culture. However, Priciliano is struck with grief when his father leaves his family to go find work "al otro lado" (on the other side). He is particularly upset because he is about to celebrate his ninth birthday, which his father will be missing. Frustrated, he attempts to cross the river to the other side with his friend and nearly drowns but is rescued by the ghost of the princess his father told him about. An older man in the community tells Priciliano that it is important to stay with his family because they need him, and the boy accepts his role as "the man of the house" in his father's place and begins to learn how to live everyday life without him.

In 1986, Chava is a young 11-year-old boy from El Salvador. His father escaped to the United States at the start of the civil war when he was only 5. His family lives in a small town of Cuscatancingo that is currently heavily fought over between the Salvadoran army and the El Salvador guerrillas. His mother makes a living for the family by sewing, and Chava sells the clothes in shops. When he's not in school, Chava works for a bus driver announcing stations for him as a part-time service to help his family with money.
