Set in Iran, the story follows the ambition of Afshin Ghaffarian. During the volatile climate of the 2009 presidential election, Afshin and some friends (including Elaheh played by Freida Pinto) risk their lives and form an underground dance company. In 2003, Maya, a young U.S. Central Intelligence Agency officer, has spent her entire brief career, since graduating from college and being recruited for the agency, focused solely on gathering intelligence related to Osama bin Laden, leader of al-Qaeda, following the terrorist organization's attack on the United States in 2001. She is reassigned to the U.S. embassy in Pakistan to work with a fellow officer, Dan. During the first months of her assignment, Maya often accompanies Dan to a black site for his continuing interrogation of Ammar al-Baluchi, a detainee with suspected links to several of the hijackers in the September 11 attacks. Dan subjects the detainee to approved interrogation techniques, i.e., stress positions, hooding, subjection to deafening noise, sleep deprivation, waterboarding, and humiliation. After failing to get al-Baluchi to give up information on an attack in Saudi Arabia, he and Maya eventually trick Ammar into divulging that an old acquaintance, who is using the alias Abu Ahmed al-Kuwaiti, is working as a personal courier for bin Laden. Other detainees corroborate this, with some claiming Abu Ahmed delivers messages between bin Laden and a man known as Abu Faraj al-Libbi. In 2005, Abu Faraj is apprehended by the CIA and local police in Pakistan. Maya is allowed to interrogate him, but he continues to deny knowing a courier with such a name. Maya interprets this as an attempt by Faraj to conceal the importance of Abu Ahmed.

In 1987, Latif Yahia (Dominic Cooper), an Iraqi soldier fighting in the Iran–Iraq War, is called to become a "fedai" ("body double" or political decoy) for Uday Hussein (also played by Cooper), the playboy son of Iraqi president Saddam Hussein (Philip Quast). Latif comes from an upper-class family and had attended school with Uday, where the other students would remark on their likeness. Latif initially refuses the position, but is imprisoned and tortured, ultimately relenting when his family is threatened. Latif undergoes minor cosmetic surgery to perfect his resemblance to Uday and practices emulating the young Hussein's mannerisms and wildly volatile persona. He is given access to all of the luxurious benefits of the Husseins' fortune, including massive palaces, expensive wardrobes and Uday's Ferrari and various other exotic cars. Latif tries to resist Uday's exorbitant merrymaking and erratic behavior, at one point fleeing a nightclub in another of Uday's Ferraris to attempt to see his family, who believe he has died in the war. However, he is apprehended by Uday's bodyguards and given a whipping by Uday. After an appearance at a conference with several Kuwaiti leaders, an attempt is made on Uday's (Latif's) life, apparently by a member of a rebel opposition group, possibly a Kurd. The real Uday, though, is more concerned with the Kuwaitis, who he believes have been slant drilling into Iraq's Rumaila oil field.

In the early 20th century, Emir Nesib (Antonio Banderas), Sultan of Hobeika, and Sultan Amar (Mark Strong) of Salmaah have been in a border war over a vast barren strip they call "The Yellow Belt". When Nesib wins he forces Amar to agree to a peace pact: the Yellow Belt will belong to neither, becoming a no-mans-land between their territories, and Emir Nesib will take Sultan Amar's sons, Saleh and Auda, as hostages. Amar reluctantly agrees, knowing the hostages are a sacred trust which binds Nesib as well. They both swear to the pact before God. Nesib promises to rear Amar's sons with his own children, Tariq and Leyla.

The miniseries presented a dramatization of the sequence of events leading to the September 11, 2001 attacks by Al Qaeda on the United States, starting from the 1993 World Trade Center bombing and up to the minutes after the collapse of the World Trade Center in 2001. The point of view of the movie is from two primary protagonists: John P. O'Neill, and a composite Central Intelligence Agency (CIA) agent, "Kirk". O'Neill was the real-life Special Agent in charge of Al Qaeda investigations at the Federal Bureau of Investigation. He died in the collapse of the Twin Towers on September 11 shortly after retiring from the Federal Bureau of Investigation (FBI) and taking the position of Director of Security for the World Trade Center. The composite CIA agent "Kirk" is shown dealing with various American allies, especially Northern Alliance leader Ahmed Shah Massoud, in Afghanistan. In addition, "Patricia", a CIA headquarters analyst, represents the views of the rank and file at CIA headquarters. The miniseries features dramatizations of various incidents summarized in the 9/11 Commission Report, and represented in high level discussions held within both the Clinton and Bush administrations. The final hour of the movie dramatizes the events of 9/11, including a re-creation of the second plane entering the World Trade Center, Tom Burnett's calls to his wife, and John Miller's reporting near the scene of the attacks. The film concludes with information about the recommendations of the 9/11 Commission, as well as the performance evaluation the Commission gave the government when it reconvened in 2005.
