In 1954, a nuclear bomb is detonated at the moment a giant creature emerges from the ocean. In 1999, Project Monarch scientists Ishiro Serizawa and Vivienne Graham investigate a colossal skeleton unearthed in a collapsed mine in the Philippines. They find two spores; one dormant and one hatched that made a trail into the sea. When the Duke decides Logue's methods and manner are unsuitable, Logue wagers a shilling that the Duke can recite Hamlet's "To be, or not to be" soliloquy without trouble while listening to "The Marriage of Figaro" on headphones. Logue records his performance on an acetate record. Convinced he has stammered throughout, Prince Albert leaves in anger, declaring his condition "hopeless" and dismissing Logue. Logue offers him the recording as a keepsake.

At the beginning of the film, we learn that the story takes place in one of many alternate worlds, in which a person's soul is contained within an animal companion called a dæmon (pronounced demon). The Magisterium, represented as a unified religious power, exercises power in the secular world. Lyra Belacqua, an orphan that resides in Jordan College, in a city that resembles Oxford, with her dæmon Pantalaimon (Pan), accidentally witnesses a Magisterium member poison her uncle's bottle of Tokay. Jack Frost is awakened from the depths of a frozen pond with amnesia. Upon discovering no one can see or hear him however, he wanders off alone. Three hundred years later Jack, as the spirit of Winter, enjoys delivering snow days to school kids, but resents that they do not believe in him and still cannot see him. At the North Pole, the Man in the Moon warns Nicholas St. North (Santa Claus) that Pitch Black, the Boogeyman, is threatening the children of the world with his nightmares. He calls E. Aster Bunnymund (the Easter Bunny), the Sandman/Sandy, and Tooth, the Toothfairy, to arms. They are then told that Jack Frost has been selected to be a new Guardian. Jack is unimpressed by this position, as he feels wronged for not being believed in, but North convinces him to aid them in facing Pitch.

In 1951, two policemen, Nock and Staehl, investigate mathematician Alan Turing after an apparent break-in at his home. Turing's suspicious behaviour and lack of war records triggers Nock's suspicion that he might be a Soviet spy. During his interrogation by Nock, Turing tells of his time working at Bletchley Park.

On November 4, 1979, Iranian activists storm the United States embassy in Tehran in retaliation for President Jimmy Carter giving the Shah asylum in the U.S. during the Iranian Revolution. More than 50 of the embassy staff are taken as hostages, but six avoid capture and hide in the home of Canadian ambassador Ken Taylor. With the escapees' situation kept secret, the U.S. State Department begins to explore options for exfiltrating them from Iran. Tony Mendez, a U.S. Central Intelligence Agency exfiltration specialist, is brought in for consultation. He criticizes the proposals, but is at a loss when asked for an alternative. While on the phone with his son, he is inspired by watching Battle for the Planet of the Apes and begins plans for creating a cover story for the escapees: that they are Canadian filmmakers who happened to be in Iran scouting exotic locations for a similar science-fiction film.

À la suite de la rencontre historique Apollo-Soyouz en 1975 entre les Américains et les Russes, d'autres nations envoient des astronautes rejoindre la station spatiale. Dans les siècles suivants, de nombreux extraterrestres, de toutes formes, les rejoignent. Rebaptisée Alpha, celle-ci devient trop vaste et risque de s'écraser sur la Terre.
