For years, the Republic of Wadiya (located in the Horn of Africa, supplanting the actual nation of Eritrea) has been ruled by Admiral General Haffaz Aladeen (Sacha Baron Cohen), a childish, tyrannical, sexist, anti-western, and antisemitic despot who surrounds himself with female bodyguards, sponsors al-Qaeda (specially giving shelter to Osama Bin Laden after "they killed his double one year ago") and is working on developing nuclear weapons to attack Israel. He also refused to sell Wadiya's oil fields, a promise he made to his father on his deathbed. After the United Nations Security Council resolves to intervene militarily, Aladeen travels to the UN Headquarters in New York to address the council.

Under the watchful eyes of Father Silvano Bentivoglio (Carmen Argenziano) and Dr. Vittoria Vetra (Ayelet Zurer), the European Organization for Nuclear Research (CERN) initiates the Large Hadron Collider and creates three vials of antimatter particles larger than any that have ever been produced before. Almost immediately, Father Silvano is killed and one of the vials of antimatter goes missing. At the same time, the Roman Catholic Church is mourning the sudden death of Pope Pius XVI in Rome and prepares for the papal conclave to elect the next Pope. The Camerlengo Patrick McKenna (Ewan McGregor) assumes temporary control of the Vatican. The Illuminati kidnap four of the 'preferiti' (the favourite cardinals to be elected pope) before the conclave enters seclusion and threaten to kill one candidate every hour and destroy all of Vatican City at midnight, using the missing vial of antimatter as a bomb. The Vatican summons symbologist Robert Langdon (Tom Hanks) from Harvard University and Vittoria from CERN to help them save the four preferiti and locate the vial.

In the 23rd century, the Federation starship USS Kelvin is investigating a "lightning storm" in space. A Romulan ship, the Narada, emerges from the storm and attacks the Kelvin. Narada‍ '​s first officer, Ayel, demands that the Kelvin‍ '​s Captain Robau come aboard to negotiate a truce. Once aboard, Robau is questioned about the current stardate and an "Ambassador Spock", whom he professes not to know. Narada‍ '​s commander, Nero, kills him, and continues his attack on the Kelvin. Chief Inspector Charles Dreyfus narrates a flashback of a soccer match semi-final between France and China. French coach Yves Gluant comes down the stadium, wearing the Pink Panther diamond ring and kisses his girlfriend, pop star Xania, after whispering something to her. After France wins the game, Yves dies from a poison dart, and the Pink Panther vanishes. Eager to win the Medal of Honour, Dreyfus promotes a clumsy policeman and "village idiot", Jacques Clouseau, to the rank of Inspector and assigns him to the Pink Panther case. Meanwhile, Dreyfus assembles a secret team of top investigators to crack the case, allowing Clouseau to serve as the public face of the investigation so that media attention is focused on Clouseau. Dreyfus assigns Gilbert Ponton as Clouseau's assistant and instructs Ponton to keep him informed of Clouseau's actions. Ponton becomes good friends with Clouseau and remorseful of his orders.
