Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Le film commence à partir des derniers moments du film précédent, lorsque les Indestructibles ont essayé d'empêcher le Démolisseur de dépouiller la banque de Metroville. Ce dernier s'enfuit, et les autorités s'inquiètent de l'ampleur des dommages causés par l'incident. En conséquence, Rick Dicker informe la famille Parr que le programme « Super Relocation » de son département est en train d'être fermé, forçant les supers à travers le monde à prendre leur entière responsabilité en permanence et à oublier leurs identités secrètes. Avant de les quitter, il les place dans un hôtel pendant deux semaines. In fictional Oakton City, purple squirrel Surly and his mute rat partner, Buddy, reside in Liberty Park where their thieving reputation has made them outcasts. A group of urban animals led by Raccoon and his cardinal assistant, are running low on food for winter. Red squirrel Andie and gray squirrel Grayson, a self-styled hero, compete with Surly and Buddy to scavenge from a peanut cart manned by criminals Lucky and Fingers, who are casing a bank. The squirrels' efforts inadvertently end with the cart's propane tank exploding in the park and destroying the tree, where the animals store their food. Surly is banished and Buddy goes with him.

Blue macaws Blu and Jewel, and their three children, are living happily in the city until Jewel realises that her children are becoming more like humans. Sammy and Ray are supervising their new offspring, when seagulls attack them and both Sammy and Ray and two of their grandchildren Ella and Ricky are captured on trawler. While Ella and Ricky are separated and sent to the seabed, Sammy and Ray are taken to an aquarium with Lulu, a lobster with dissociative identity disorder and Jimbo a bug-eyed blobfish. Escape plans are run and tried by the leading seahorse Big D. Ella and Ricky set out with Annabel and Margaret, the pink octopus mother and daughter in order to rescue their grandfathers, getting chased by a pair of barracudas when they get there. After much communication trouble, Ella and Ricky interpret from Sammy that in order to escape the aquarium several squids expel ink into the ventilation system, while all the aquarium inhabitants play dead. Before initiating the escape plan, Sammy and Ray get the tyrannical Big D out of the way. The reluctant aquarium manager opens the emergency doors allowing all sea creatures out to freedom.

A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).
