About 10,000 years ago, peaceful aliens from the planet Antarea set up an outpost on the planet Earth, on an island later known to mankind as Atlantis. When Atlantis sank, twenty aliens were left behind, kept alive in large rock-like cocoons at the bottom of the Atlantic Ocean. Now a group of Antareans have returned to Earth to collect them. Disguising themselves as humans, they rent a house with a swimming pool, and charge the water with "life force" to give the cocooned Antareans energy to survive the trip home. They charter a boat from a local captain named Jack (Steve Guttenberg) who helps them retrieve the cocoons. Jack likes Kitty (Tahnee Welch), a beautiful woman from the team who chartered his boat. When he spies on her while she undresses in her cabin, Jack is shocked when he discovers she is an alien. After the aliens reveal themselves to him and explain what's going on, he decides to help them.

Although physically indistinguishable from an ordinary ten-year-old boy, his brain is actually a supersophisticated microcomputer with several unique capabilities. These include exceptional reflexes, superhuman multitasking ability, and the ability to "hack" other computer systems. The D.A.R.Y.L. experiment was funded by the military, with the intention of producing a "super-soldier". The movie starts off with a voice over by Alec of events later in the movie, asking "Why do we make the decisions we make?" It then cuts to a year before, when the main characters are still at college in Eugene, Oregon. Alec's in the Administration and Records Office at his college where he argues with a clerk about a credit that is apparently missing from his transcript. Despite the fact that he is clearly one credit short of graduating, after four hours Alec convinces the college that he indeed has the credit and is set to graduate. The four of them have to move out of their apartment and proceed to work book buy back day, an event at college that lets students buy and sell used textbooks. The movie shows them repeatedly stealing some of the books and then selling them back to the book buyer in a smooth and elegant manner, as though they have done this many times. They also visit their favorite bar, Rennie's Landing, one last time. Casey asks Sam at one point why nothing has ever happened between the two of them, but she brushes him off and just tells him "don't.

Young filmmaker and scientist Victor Frankenstein lives with his parents, Edward and Susan Frankenstein, and his beloved dog, Sparky, in the quiet town of New Holland. Victor's intelligence is recognized by his classmates at school, his somber next-door neighbor, Elsa Van Helsing, mischievous, Igor-like Edgar "E" Gore, obese and gullible Bob, overconfident Toshiaki, creepy Nassor, and an eccentric girl nicknamed Weird Girl, but communicates little with them due to his relationship with his dog. Concerned with his son's isolation, Victor's father encourages him to take up baseball and make achievements outside of science. Victor hits a home run at his first game, but Sparky, pursuing the ball, is struck by a car and killed.
