Dorothy Gale (Ashanti) is an orphaned teenage girl living in a trailer park in Kansas. Her Aunt Em (Queen Latifah) and Uncle Henry (David Alan Grier) own a diner, to which Dorothy works for room and board. Her dream of becoming a singer is slim, but when waiting on some truckers Dorothy overhears that the Muppets are conducting a cross-country show called "Star Hunt" and are looking for a backup singer. Aunt Em disapproves, but with Uncle Henry's best wishes, she goes to the audition. However, the Muppets are about to end the audition, and Dorothy only manages to give them a demo CD that she created beforehand. In returning home, the civil defense sirens sound as a tornado is headed for Dorothy's trailer park. When Aunt Em and Uncle Henry run into the county storm shelter for safety, Dorothy hurries back to her family's mobile home to get Toto, her pet prawn. She does not make it out in time, and the two are swept by the tornado across the vast fields of Kansas. When Dorothy climbs out of the wreckage, she finds that Toto (Pepé the King Prawn) can talk and that she is no longer in Kansas.

The Great Gonzo has always been identified as a "whatever". But after he begins having disturbing dreams of abandonment and rejection, he begins to realize just how alone he is in the world. One of his nightmares involves him being denied entry onto Noah's Ark by Noah (F. Murray Abraham). The next morning, Gonzo tells Kermit the Frog that he is getting tired of being called a "whatever." After an alien race appears to be trying to send him a message through bowls of cereal, Gonzo realizes that he may not be so alone after all and climbs to the rooftop to start watching the sky. Using a bolt of lightning, Gonzo communicates with a pair of cosmic fish, revealing to him that he is an alien from outer space.

Jim Hawkins is a young orphan who lives in the Admiral Benbow in England with his friends Gonzo and Rizzo. Jim listens to the tales of Billy Bones, who tells of his former captain, Captain Flint, who buried his treasure trove on a remote island and executed all of his crew so only he would own the island’s map. One night, one of Bones’ fellow crewmates Blind Pew arrives, giving Bones the black spot. Bones dies of a heart attack, but gives Jim the treasure map beforehand. An army of pirates attack the inn, destroying it, but the boys escape with the map.

During a holiday with his grandmother Helga in Norway, nine-year-old American boy Luke Eveshim is told stories about "real" witches, who are demonic females with a genocidal hatred for children due to emitting a foul odor that only they can smell. Helga tells him of a story where her childhood friend was taken and cursed to spend the rest of her life trapped inside a painting. After Luke's parents are killed in a car crash, Helga becomes Luke's legal guardian and they move to England. While building a treehouse, Luke is accosted by a witch, though he sees through her ruse and avoids his potential death. On Luke's birthday, Helga falls ill and is diagnosed with diabetes. Her doctor advises them to spend the weekend by the sea so Helga can recover.

Fifteen-year-old Sarah Williams (Connelly) rehearses a play in the park and becomes distracted by a line she is unable to remember while being watched by a barn owl. When no people are around, the toys still play in the playroom. But since a toy will be frozen forever if a person catches it out of position, they have to be very careful. It's Christmas Eve, and Rugby the Tiger remembers how he was the favorite Christmas toy last year and wants to be the favorite again this year, as not to be replaced by another toy. However, he doesn't stop to think that if Jamie unwrapped him again this year, she'd see him out of his normal place that she usually puts him and he'd be frozen forever. It's up to Apple the Doll, whom Rugby supplanted as favorite toy, to tell him what's in store. But Rugby won't believe her, and tries to get into the Christmas package and lets Meteora, Queen of the Asteroids loose. Unfortunately, she doesn't know she's a toy, and thinks she's landed among aliens. And it's up to Apple, Mew (the Cat's toy mouse), and the other toys to get Rugby out of the box and Meteora back in it before they're found and frozen forever.

In October 1899, six months after returning home from the Land of Oz, Dorothy Gale has become melancholic. The members of the Feathered Friends' Board of Birds (consisting of the Madame Chairbird, a sparrow, a turkey, a puffin, a robin, and an owl) discuss their situation about Big Bird and hope that they can find a bird family to put him with. The group's social worker Miss Finch (performed by Cheryl Wagner and voiced by Sally Kellerman) is sent to Sesame Street to find Big Bird a worthy bird family and bring him to the selected family. After leaving Sesame Street, New York City, New York, Miss Finch brings Big Bird to the fictional town of Oceanview, Illinois to live with a family of dodos. Kermit the Frog, Miss Piggy, and the rest of the Muppets graduate from Danhurst College by entertaining their fellow graduates with their theatrical production of Manhattan Melodies. Upon the suggestion of taking the show to Broadway, the Muppets proceed with the idea, certain they will become stars instantly. Arriving in Manhattan, the group meet producer Martin Price but soon discover he is a con artist named Murray Plotsky upon the arrival of the police. Plotsky is arrested, leaving the Muppets’ hopes dashed. They try other theatrical producers but has no success, their morale and finances taking a nosedive.

Kermit the Frog, Fozzie Bear, and Gonzo the Great play newspaper reporters for the Daily Chronicle. Kermit and Fozzie, specifically, are playing identical twin reporters, which becomes the source of a running gag - supposedly, nobody can tell they are twins unless Fozzie wears his hat. While Gonzo is too busy taking pictures of a chicken, prominent London fashion designer Lady Holiday (Diana Rigg) gets robbed of her jewels. The trio are eventually assigned to investigate the theft of the valuable jewels from Lady Holiday, which they have to beg for after their supervisor Mike Tarkenian dismisses them following the Daily Chronicle 's headline about the twins joining the staff (while the other papers report on the jewel heist).
