In the year 1999, the alien spacecraft SDF-1 crashed on Earth, followed ten years later by the alien Zentraedi, seeking to reclaim the vessel for their rulers, the Robotech Masters. The First Robotech War erupted over the vessel, ending with victory for humankind, at the cost of the SDF-1 itself. Now, in 2027, the Robotech Masters themselves arrive in Earth’s Solar System, aiming to recover the ship’s still-functional mother computer, being studied at Earth’s Robotech Research Center in Japan. The Masters launch a covert attack on a small human settlement, killing Colonel B.D. Andrews of the Army of the Southern Cross and secretly replacing him with a clone. Following a disastrous attack by the ASC on the Masters’ flagship, the Andrews clone proposes that the military take charge of use the mother computer to formulate a defense against the Masters. When his proposal is approved, he secretly begins beaming the contents of the computer’s database to the Masters, after which they plan to destroy the Earth.

Background In June 2044, the Robotech Expeditionary Force (REF) fleet gathers at Moon Base ALUCE for its final attempt to drive the alien Invid from the Earth. This time, the REF has important technological advantages thanks to the help of the Sentinel races; the Karbarrans provided the industrial resources to construct this armada, while a secretive and highly advanced cybernetic race known as the Haydonites have provided advanced technology including Shadow devices, which make REF ships invisible to Invid sensors, and Syncro-Cannons, which are significantly more powerful than the REF's earlier weapons. The REF fleet is led by newly completed SDF-4 Izumo, a Super Dimensional Fortress over 1.3 km (0.8 miles) long under the command of General Gunther Reinhardt.

In an asteroid excavation, space crewman Tyler and his colleague find a green crystal that is rumored to be the key to a fountain of immortality, however, it makes whoever touches it insane. Tyler ends up killing his mining partner, and takes over the ship, killing most of the resisting crew except for Dr. Schechter, and the pilots Lambert and Germain. His search for the planet with the fountain leads to Eden, a planet that is designated F.A.K.K.² (Federation-Assigned Ketogenic Killzone to the second level), but has inhabitants whose bodies carry the immortality fluid. Tyler invades Eden, and kills the Edenites, but captures some so he can extract their fluids. He also keeps Kerrie for his own purposes, but when Germain resists the idea, he is left on Eden.
