Joey (John Cusack) is an unemployed longshoreman who finds a bag full of money that fell out of the back of an armored car. Joey forces his friend Kenny Kozlowski (Michael Rapaport) to drive Kenny's car in the lake to hide the tire tracks. Unknown to them, a local boy witnesses them doing the crime. Joey tells Kenny that he's not going to turn the money in and will keep it for himself. Joey refuses to tell his family about it. The police are investigating the missing money and the local boy tells them about the car. The police find the car in the lake and trace it back to Kenny's house. Later, the police head to Kenny's house. During that, Kenny's dad beats his son with a belt and Kenny tells the police that Joey took the money. The neighbors overhear this and word spreads around the city that Joey took the money. Joey and his girlfriend head to the airport to leave the country, until they get arrested.

The story is set in Kansas in 1910. The film's plot exhibits some differences from that of the novel by Ludlum. The undercover identity of Jason Bourne is simplified. In the book, David Webb, because of his amnesia, believes himself to be Jason Bourne and an assassin called Cain. In the film, the name Cain is left out. In the film, Carlos is shown to be responsible for killing Webb's wife and child, which is not the case in the novel. Alexander Conklin is accidentally shot by his own people when attempting to kill Bourne; in the novel he survives and appears in subsequent novels. In the book's ending, Carlos escapes in the confusion, whereas in the film he is gunned down at the last moment by Bourne/David Webb. Because Carlos is the primary antagonist of the original Bourne trilogy (although only The Bourne Supremacy had been published when the film was produced), this essentially ends the story with one film.

Jack Brown (Pryor) is an unemployed newspaper reporter in Baton Rouge, Louisiana in danger of losing his house to the bank. In 1933, during The Great Depression, a young orphan named Annie is living in the Hudson Street Orphanage in New York City. One night, Annie comforts one of the youngest orphans by singing to her (“Maybe”). The orphanage's cruel and alcoholic supervisor Agatha Hannigan hears the singing, and punishes the orphans by making them clean up the orphanage ("It's the Hard Knock Life"). Later while trying to flee in a laundry truck, Annie rescues a dog being tormented by a group of boys. She names him Sandy after convincing a dogcatcher that he is hers (“Dumb Dog”), and the pair is escorted back to the orphanage. Soon after, Miss Hannigan discovers Sandy and threatens to send him to the sausage factory (“Sandy”). However, Grace Farrell, a secretary to billionaire Oliver Warbucks, arrives, saying that he wants an orphan to stay at his mansion for a week to help his image. Despite Hannigan's objections, Grace picks Annie and allows Sandy to accompany her.

Down on his luck Louisiana horse trainer Lloyd Bourdelle (Walter Matthau) dreams of winning the All American Futurity at Ruidoso Downs in New Mexico. Lloyd has three sons, Buddy, Randy and Casey. Buddy (Andrew Rubin) helps his father train horses, while Randy (Steve Burns) rides them in races. Lloyd takes Casey (Michael Hershewe) and Randy to a small bush track, to try to make some money by racing Casey's small pony, Gypsy. They find a match race with Mr Marsh (Robert Webber) and his daughter Kelly (Susan Myers), but play a trick on Marsh by tying a live chicken to Gypsy's saddle. Gypsy wins the race, but Marsh doesn't pay up, complaining that Lloyd cheated him by not having a rider on Gypsy. Lloyd laughs and remarks that the chicken is the best live jockey around. The races end and Lloyd takes Randy and Casey home.

In 1907, when Amelia Earhart is nine years old growing up on a Kansas farm, she is precocious and builds a play aircraft with her sister "Pidge". Later, as America enters World War I in 1917, Amelia is a college student, working in a doctor's office. She decides to join the war effort and become a nurse. One night on the roof of her building, while on break with a coworker, she sees an aircraft which re-sparks her childhood interest in aviation. In 1921, young Earhart (Susan Clark) has her first training flight, with female flight instructor, Neta Snook (Susan Oliver). That same year she buys her first aircraft, a Kinner "Canary" with the blessing of her father(Charles Aidman) who has become a chronic alcoholic. In 1924, she and her mother (Jane Wyatt) drive from coast to coast, Los Angeles to Boston, in an open roadster, arguing some of the way. In Boston Earhart has an off-and-on relationship with a young man and later goes to work in a children's orphanage. What little money she saves subsidizes her flying.
