Leon S. Kennedy sneaks into the Eastern Slav Republic (a fictional country that separated from the Soviet Union) to verify rumors that Bio-Organic Weapons (BOWs) are being used in the country's civil war, which the U.S. and Russia are preparing to intervene in. After his arrival, Ingrid Hunnigan, Leon's mission support, informs him the government has ordered an immediate retreat of all U.S. forces. Determined to stop the BOWs, Leon ignores the order. Leon comes across his contact, "Scarecrow," who has been attacked and is near death. A Licker finishes off Scarecrow as Leon is knocked out by an explosion; a shadowy figure orders the Licker not to kill Leon. Leon awakens, tied to a chair by rebel fighters J.D., Alexander Kozachenko (Buddy), and the elderly Ivan Judanovich, the group's Ataman.

SpongeBob and Patrick find a piece of an amulet to the lost city of Atlantis, but have no idea what it is. They take it to the Bikini Bottom Museum to see if the staff there know what it is. Patrick and SpongeBob run into Squidward who thinks SpongeBob and Patrick stole the missing half of the amulet. He soon matches it to the displayed other half of the amulet and tells them it was the key to Atlantis. After hearing the story of Atlantis, the only thing SpongeBob and Patrick want to see is the "World's Oldest Bubble." So off goes the Bikini Bottom crew — SpongeBob, Patrick, Squidward, along with Mr. Krabs Sandy and even Plankton are on an adventure to Atlantis.

In Central Park Zoo, Samson the Lion tells his son Ryan stories of his adventures in the wild. That night, when the zoo closes, all the animals are free to roam. Samson, Benny, Bridget, Larry, and Nigel were in a turtle curling championship while Ryan was with his friends. Ryan accidentally alerts the Thompson Gazelles which head to the game. Samson and Ryan have a falling-out about the fact that Ryan can't roar and Ryan storms off, even though his father was sorry for what he said. Benny insists that Samson tells the truth to Ryan or he will lose his son. When Samson goes to talk to him, he is not home. Ryan has actually walked into a green box and accidentally gets shipped, which the legend tells will take him to the wild. With the help of a pigeon, Hamir, Samson and Benny go after him, sneaking into a garbage disposal truck with Nigel, Bridget, and Larry coming as well, accidentally throwing Benny off the truck. After passing through Times Square and nearly being crushed in the garbage disposal, the group encounters a pack of rabid stray dogs. Samson leads them through the sewer rather than scaring them off. There, they take directions to the docks from two street wise alligator brothers, Stan and Carmine.

The film follows the plot of the TV series SpongeBob SquarePants, focusing on the anthropomorphic sea sponge of the same name (Tom Kenny). SpongeBob dreams about managing the Krusty Krab restaurant. The restaurant is in trouble because a customer has no cheese on his Krabby Patty, but SpongeBob saves the day. The adventure starts off as a coming-of-age story for a teenager, Randolph P. McDuff, as he escapes his city life and seeks to start over in the west. On his journey, he meets fellow travelers Romeo Jones, Louis Clark Jefferson, the cranky wagon master Bumpy Snits, his daughter Ornery Sue, and the rootin' tooin' cowgirl Subliminy Jill. This band of misfits headed west meet on a ferry traveling down the Mississippi River, headed by the creepy little Three-Eyed Jack. The ferry crashes, but right before the final plank busts, Jack tells of his hidden gem mine in El Glitterado and presents the travelers with a map. The remaining members band together and travel west, each with a torn piece of the salvaged map. The group eventually joins a wagon train following the Oregon Trail, and even let in two orphans they meet on the way. The rambunctious crew is deemed the ‘party wagon' of the train and is sent to be the last to follow all other wagons. Wacky hijinks ensue, leading to many complications, but throughout the story Randy grows as a character as he logs his daily adventures in a letter he plans to send to his aunt back in Maine. What's made matters worse is that Three-Eyed Jack survived the waterfall and is on the hunt to get his map back.

Jimmy, Carl, and Sheen went to a movie theater to watch a Jet Fusion movie. After the movie, they get more tickets to the movie. In school, Jimmy is called to go to the principal's office, only to find himself being taken to an organization called Big Top Secret Organization (BTSO for short). Commander Baker, the leader of the organization told Jimmy that their No. 1 agent Agent X is missing. His tracking device was buried somewhere in Pacific Ocean.
