The Digital World have become so overpopulated that the super computer, Yggdrasil, that governed the Digital World could no longer handle it. His solution was to destroy the majority of Digimon with the X-Program. A very small percentage were to be moved to a new Digital World as he planned to destroy the old. Those who had not been chosen but were able to escape into the new world obtained a rare gift known as X-Antibody, a substance once activated alters the appearance and strength of the digimon. The Royal Knights are thus ordered by Yggdrasil for these digimon to be eliminated.

Un soir, au Highton View Terrace, à Tokyo, un œuf constitué de données virtuelles émane de l'écran d'ordinateur de deux jeunes enfants : Taichi et sa petite sœur Hikari. Peu après, l'œuf éclot et une étrange créature en sort. Le monstre évolue progressivement, devenant de plus en plus gros et puissant (il finit par devenir une sorte de dinosaure jaune), ce qui ne manque pas de poser problème lorsqu'il décide de parcourir la ville avec la petite Hikari sur son dos. Taichi se lance à leur poursuite, constatant les dégâts que la créature a provoqués. C'est alors que dans le ciel, un second œuf, cette fois gigantesque, apparaît et une autre créature, ressemblant à une sorte d'aigle — Parrotmon — surgit alors. Les deux monstres se lancent dans un féroce combat au cours duquel le dinosaure se transforme une nouvelle fois en une créature encore plus impressionnante, Greymon. Taichi et Hikari, ainsi que plusieurs autres enfants, assistent à la lutte. Grâce aux encouragements des deux enfants, l'ennemi est terrassé dans une immense explosion.

Durant les vacances d'été, un digimon de type virus fait son apparition sur Internet, ce qui ne manque pas d'inquiéter Koushiro (Izzy dans la version française) qui file alors chez Taichi (Tai) pour lui faire partager sa découverte. Usant de l'ordinateur du père de Taichi et avec l'aide de Gennai, les deux enfants envoie leur partenaires digimon respectifs, Agumon et Tentomon, pour attaquer le nouvel ennemi, qui s'avère être le digimon Keramon. Toutefois, ce dernier se transforme en Infermon qui bat alors les deux monstres. Taichi tente d'appeler des renforts mais Infermon commence à corrompre tout le réseau et la communication devient très compliqué. Il parvient toutefois à contacter Yamato (Matt) et Takeru (T.K.) et très vite, WarGreymon et MetalGarurumon sont envoyés à l'attaque. Infermon se transforme alors à nouveau et devient Diablomon (Diaboromon en version française). À cause d'un geste maladroit de Taichi, la connexion internet est coupée et WarGreymon est alors à la merci du monstre qui s'enfuit une fois le combat terminé. Les enfants apprennent alors que Diablomon a piraté le Pentagone pour envoyer un missile nucléaire qui explosera dans les dix minutes sur une destination inconnue. Le seul espoir d'empêcher cela est de détruire Diablomon.

Ami's First Love Japanese theaters showed a trailer before the Sailor Moon Super S film: a 16-minute short named Ami's First Love (Ami-chan no Hatsukoi), in which Ami Mizuno (Sailor Mercury) struggles to focus on her studying amidst various distractions including a pruritus-inducing love letter found in her school locker and a rival known as "Mercurius" who ties Ami's perfect score in mock high school entrance exams, and who Ami believes is either a female monster that makes her forget math and English or a handsome boy who looks like a young Albert Einstein. The short featured a new transformation sequence ("Mercury Crystal Power Make Up!") and special power ("Mercury Aqua Mirage") for Sailor Mercury. The short is based on a side story from the manga of the same name, and was part of a series of side stories for each of the Guardian Senshi.

In 1958 Japan, university professor Tatsuo Kusakabe and his two daughters, Satsuki and Mei, move into an old house to be closer to the hospital where their mother Yasuko is recovering from a long-term illness. Satsuki and Mei find that the house is inhabited by tiny animated dust creatures called susuwatari – small, dark, dust-like house spirits seen when moving from light to dark places. The water planet Aquarius is heading towards Earth after flooding the home planet of the warrior race of the Dinguil. The Dinguil use warp technology to make the planet move towards Earth faster than usual. The warrior race plans to flood Earth and make it their new home. When Earth learns of this, they make plans to evacuate humanity. Unfortunately, the Dinguil destroy the evacuation fleets. The space battleship Yamato, under the newly revived Jyuzo Okita (who seemingly died in the first season of the original series) now has to fight the Dinguil and stop Aquarius from flooding the Earth.
