The film is about Artur Ludvik, alias Gerard, vice-minister of Foreign Affairs of Czechoslovakia. He realizes he is being watched and followed. One day, he is arrested and put into jail by an organisation that declares itself "above the ruling party" and put in solitary confinement for months without being told the reason why. The film Amen. examines the links between the Vatican and Nazi Germany. The central character is Kurt Gerstein (Ulrich Tukur), a Waffen-SS officer employed in the SS Hygiene Institute, designing programs for the purification of water and the destruction of vermin. He is shocked to learn that the process he has developed to eradicate typhus, by using a hydrogen cyanide mixture called Zyklon B, is now being used for killing Jews in extermination camps. Gerstein attempts to notify Pope Pius XII (Marcel Iureş) about the gassings, but is appalled by the lack of response he gets from the Catholic hierarchy. The only person moved is Riccardo Fontana (Mathieu Kassovitz), a young Jesuit priest. Fontana and Gerstein attempt to raise awareness about what is happening to the Jews in Europe but even after Fontana appealing to the pope himself, the Vatican makes only a timid and vague condemnation of Hitler and Nazi Germany.

In Monte Carlo, Marc, a handsome cardsharp, escapes American gangsters who have been ordered to kill him by the boss of a New York gang because he had an affair with the boss's wife. Marc hides in a mission for the poor where Barbara, a wealthy widow, finds him and hires him as her chauffeur. At Barbara's chateau, Melinda, Barbara's niece, becomes attracted to him. Marc discovers that Barbara is hiding her lover, Vincent, in the secret rooms and passageways of the chateau. She and Vincent (a bank robber sought by the police for murdering Barbara's husband) plan to murder Marc so that Vincent may use his passport in escaping to South America. Marc and Barbara begin an affair but are discovered by Vincent, who then kills Barbara but is himself killed by the American gangsters, who mistake him for Marc. Marc and Melinda plan to dispose of the two bodies, but when Melinda learns that Marc is planning to leave without her, she tricks the police into believing Marc guilty and forces him to hide in the chateau's secret rooms. He is her prisoner, just as Vincent had been her aunt's.
