In 1876, U.S. Army captain Civil War veteran Nathan Algren is traumatized by his participation in atrocities during the Indian Wars, and has become an embittered alcoholic. Algren is approached by his former commanding officer, Colonel Bagley, on behalf of Japanese businessman Omura, who wishes to hire distinguished U.S. soldiers to train the Imperial Japanese Army to suppress a samurai rebellion, led by Katsumoto Moritsugu. In exchange, Japan would ratify a lucrative trade agreement that would grant the U.S. exclusive rights to supply arms to the Japanese government. Although Algren despises Bagley for having ordered atrocities during the Indian wars, he accepts the job for the money and sails to Japan. Most of the soldiers being trained are little more than inexperienced peasants and farmers.The training is interrupted when the samurai rebels attack a railroad owned by Omura; Bagley orders the regiment to mobilize, overruling Algren's objection that the soldiers are not ready. Algren is proved correct: during a battle in a foggy forest in Yoshino Province, the undisciplined and intimidated soldiers panic and are quickly routed by the samurai horsemen. Algren kills several samurai with his revolver and saber but is eventually knocked from his horse. Algren desperately fights using a spear tipped flagstaff with a flag of a white tiger until he collapses from complete exhaustion. As he is about to be vanquished, he kills his would-be executioner with the staff's spear tip. His ferocity and refusal to surrender, as well as the image of the white tiger on the flag he is fighting with, reminds Katsumoto of a recurring dream. As a result, Algren is spared and taken captive to the rebels' village in the mountains.

In 1593 London, William Shakespeare is a sometime player in the Lord Chamberlain's Men and poor playwright for Philip Henslowe, owner of The Rose Theatre. Shakespeare is working on a new comedy, Romeo and Ethel, the Pirate's Daughter. Suffering from writer's block, he has barely begun the play, but starts auditioning players. Viola de Lesseps, the daughter of a wealthy merchant, who has seen Shakespeare's plays at court, disguises herself as "Thomas Kent" to audition, then runs away. Shakespeare pursues Kent to Viola's house and leaves a note with the nurse, asking Thomas Kent to begin rehearsals at the Rose. He sneaks into the house with the minstrels playing that night at the ball, where her parents are arranging her betrothal to Lord Wessex, an impoverished aristocrat. While dancing with Viola, Shakespeare is struck speechless, and after being forcibly ejected by Wessex, uses Thomas Kent as a go-between to woo her. Wessex also asks Will's name, to which he replies that he is Christopher Marlowe.

Twenty-year-old Will Hunting (Damon) of South Boston is a self-taught, genius-level intellect with an eidetic memory, though he works simply as a janitor at the Massachusetts Institute of Technology, and spends his free time drinking with his friends, Chuckie (Affleck), Billy (Cole Hauser) and Morgan (Casey Affleck). When Professor Gerald Lambeau (Skarsgård) posts a difficult problem taken from algebraic graph theory as a challenge for his graduate students, Will solves the problem anonymously, stunning both the graduate students and Lambeau himself. As a challenge to the unknown genius, Lambeau posts an even more difficult problem and chances upon Will solving it. Fearing he will lose his sole means of (a meager) income, Will flees and skips going into work the next day. That night, Will meets Skylar (Driver), a British orphan about to graduate from Harvard, who plans on attending medical school at Stanford.

Sick of the betrayals the United States government has perpetrated on the Native Americans, Colonel William Ludlow retires with his family to a remote part of Montana with One Stab, a Cree friend, where they build a ranch. In 1996, Jamie Randall (Jake Gyllenhaal) is fired from a Pittsburgh electronics store for having sex with his manager's girlfriend. His wealthy brother Josh (Josh Gad) announces at the dinner table at their parents' (George Segal and Jill Clayburgh) house that he has found Jamie a job as a pharmaceutical sales representative. After attending a Pfizer training program where he has sex with the instructor (Kate Jennings Grant), Jamie goes to work for the company and tries to get doctors to prescribe Zoloft and Zithromax. Sam Dawson (Sean Penn), a man with a developmental disability, is the single father of Lucy (Dakota Fanning), following their abandonment by her mother, who is revealed to be a homeless woman who "just needed a place to sleep". The film opens with on-screen text stating: "A true story". It is August 1941, and Nazi Einsatzgruppen are sweeping through Eastern Europe, systematically killing Jews. During the American Civil War, Captain Robert Shaw is injured in the Battle of Antietam and sent home to Boston on medical leave. He visits his family there, where he meets the abolitionist Frederick Douglass, a former slave. Shaw is offered a promotion to the rank of Colonel to command the first all-black regiment in the Union Army, the 54th Regiment Massachusetts Volunteer Infantry. He accepts and asks his childhood friend, 2nd Lieutenant Cabot Forbes, to serve as his second in command, with the rank of major. Their first volunteer is another friend, Thomas Searles, a bookish free African American. Other recruits soon follow, including gravedigger John Rawlins, timid freeman Jupiter Sharts and Silas Trip, an escaped slave who does not trust Shaw. Trip instantly clashes with Searles and Rawlins must keep the peace.
