After the decline in Atlantean culture following the sinking, Kida (Cree Summer), now Queen, and married to Milo Thatch (James Arnold Taylor), is using the heart of Atlantis to restore her city's former glory. Suddenly, Milo's comrades and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends. Unfortunately, they have come to inform them of mysterious creature causing trouble on the surface. They arrive in Norway and discover that the mysterious problem is actually the creature known as the Kraken, which had been attacking shipping freighters and taking their cargo to a cliffside village. At first they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film), but they discover that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. They soon learn, though, that the Kraken itself is the master, having made a deal with Volgud. When they blow up the Kraken, the man disintegrates and restores the spirit of the village.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. In the midst of an evacuation from the capital city, the Queen of Atlantis is caught by a strange, hypnotic blue light and lifted up into the "Heart of Atlantis", a powerful crystal protecting the city. The crystal consumes her and creates a dome barrier that protects the city's innermost district. She leaves behind her young daughter, Princess Kida (Cree Summer), and her husband, King Kashekim Nedakh (Leonard Nimoy), as the island sinks beneath the ocean.

Goofy is the single father of a teenage boy named Max Goof in the town of Spoonerville, Ohio, though the two have a tense relationship. On the last day of school before summer vacation, Max and his best friends P.J. and Robert "Bobby" Zimmeruski hijack the auditorium stage in the middle of Principal Mazur's speech, creating a small concert where Max performs, while costumed as the pop singer Powerline. At Christmas time, Bill Firpo (Nicolas Cage), a straight-laced New York restaurant manager, gets an unpleasant Christmas gift. His brothers Dave (Jon Lovitz) and Alvin (Dana Carvey) are paroled early due to overcrowding and placed in Bill's custody. Dave and Alvin ask their brother to take them to Paradise, Pennsylvania to do a favor for a fellow inmate of theirs. Bill refuses because one, his brothers are not allowed out of New York State and two, he knows Dave's pathological tendencies. He only agrees after getting tied to a robbery their brothers made via his dropped wallet. When they discover Paradise's bank is light on security, Bill feels the urge to rob it if he had a gun. Fortunately, there are guns in the Infiniti sedan Dave and Alvin borrowed. With Alvin driving a stolen decrepit car, Bill and Dave storm the bank. The wife of the bank's president (Angela Paton) tells them that the bank safe door is locked and the president, Mr. Clifford Anderson (Donald Moffat), who has the key, is having lunch in the restaurant nearby. While Dave stays in the bank doing yoga breathing with the hostages, Alvin and Bill charge into the restaurant and call in a robbery. They order all customers to come with Bill to the bank so that no one calls the police when they go. Mr. Anderson opens the safe's door and Bill checks for motion sensors via a perfume spray. He steps over the sensors, gets the money, but while getting out of the safe, he touches the sensors via one of the money bags. Bill and Dave rush out of the bank and get away with their crime, stealing $275,000.

The story revolves around the escalating problems of a middle-aged couple living on Second Avenue on the Upper East Side of Manhattan, New York City. Mel Edison, the main character, has just lost his job after many years and now has to cope with being unemployed at middle age, during an economic recession. The action occurs during an intense summer heat wave and a prolonged garbage strike, which just exacerbates Edison's plight to no end as he and his wife Edna deal with noisy neighbors, loud sounds emanating from Manhattan streets up to their apartment and even a robbery of their apartment during broad daylight. Although his former boss sympathetically tries to lend Mel considerable money, Mel eventually suffers a nervous breakdown from the whole affair, and it is up to the loving care of his brother Harry, his sisters and Edna to bring Mel back to a firm reality.

A brilliant and driven scientist, Jake Terrell, and his young and beautiful wife, Maggie, train dolphins to communicate with humans. This is done by teaching the dolphins to speak English in dolphin-like voices. Two of his dolphins, Alpha ("Fa") and Beta ("Bea"), are stolen by officials of the shadowy Franklin Foundation headed by Harold DeMilo (Fritz Weaver), the supportive backer of the Terrells' research. After the dolphins are kidnapped, an investigation by an undercover government agent for hire, Curtis Mahoney (Paul Sorvino), reveals that the Institute is planning to further train the dolphins to carry out a political assassination by having them place a magnetic limpet mine on the hull of the yacht of the President of the United States.
