The movie is divided into three different episodes/sections. The first episode begins with the Recess gang starting the fifth grade. Arriving home from a basketball game, Arnold and his best friend Gerald learn that a man named Scheck, the CEO of FutureTech Industries (FTI), has announced plans to redevelop the entire neighborhood as a luxurious high-rise shopping mall. That night, Helga discovers that her father, Big Bob, is working with FTI to build a new super-sized branch of his beeper store in the proposed mall. Helga tells her father that their neighbors are going to suffer if he builds his store. Big Bob argues that his store is a good thing, because the Patakis will become extremely wealthy. Helga ultimately sides with her father, though is hesitant to do so due to her love for Arnold.

After pulling off one last big prank at Third Street Elementary School, T.J. Detweiler and his friends are excited about being done with the rest of the school year and starting summer vacation. But TJ's happiness is short-lived, as he finds out that all five of his best friends (and most of their schoolmates) are going to be gone for most of the summer at various summer camps around the state to plan for their futures. T.J. quickly becomes bored and lonely without his friends to hang out with, and even very reluctantly agrees to hang out with the school snitch Randall. On his way there, he notices something going on at the school. T.J. sneaks inside and finds scientists using a tractor beam to levitate an office safe. Panicked, he tries to tell his parents and the police, but every time they do not listen. When he gets Principal Prickly to come to see what is going on, the principal is electrocuted and dematerialized while attempting to unlock and open the door, leaving only his shoes behind as evidence. T.J. is now frustrated because of his parents and the police continually ignoring him. He decides he has to round up the gang and uses his sister Becky's diary to blackmail her into driving him to all the camps to pick up his friends.

Flik, an individualist and would-be inventor, lives in a colony of ants in the middle of a dried creek. They are led by Princess Atta and her mother, the Queen. The colony is oppressed by a gang of marauding grasshoppers, led by Hopper, that arrive every season demanding food from the ants. One day, when the annual offering is accidentally knocked into a stream by Flik's latest invention, a grain-harvesting device, the grasshoppers demand twice as much food as compensation. The ants trick Flik into accepting his plan to recruit "warrior bugs" to fight off the grasshoppers. While Flik actually believes in the plan, the other ants see it as an opportunity to get rid of Flik and save themselves trouble.

In Ancient Egypt, Yocheved and her two children, Miriam and Aaron, watch as newborn Hebrew boys are taken and ruthlessly killed as ordered by Pharaoh Seti I, who fears that an increase of Hebrew slaves could lead to rebellion. Fearing for her own newborn son's safety, Yocheved places him in a basket afloat on the Nile.
