In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. In 1957, Indiana Jones and his partner George "Mac" McHale are kidnapped in Nevada by Soviet agents under Colonel Dr. Irina Spalko. The Soviets infiltrate warehouse labeled "Warehouse 51" and force Jones to locate an alien corpse with a crystal skull, recovered ten years earlier. Upon its discovery, Mac reveals he is a double agent working for the Soviets. In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. With his 11-year-old Chinese sidekick, Short Round (or Shorty) (Jonathan Ke Quan), and the nightclub singer Willie Scott (Kate Capshaw) in tow, Indy flees Shanghai on an airplane that, unknown to them, is owned by Lao. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.

In 2005, elderly Daisy Fuller is on her deathbed in a New Orleans hospital; she asks her daughter, Caroline, to read aloud from the diary of Benjamin Button. From the reading, we learn that on the evening of November 11, 1918, a boy is born with the appearance and physical maladies of an elderly man. The baby's mother died after giving birth, and the father, Thomas Button, abandons the infant on the porch of a nursing home. Queenie and Mr. "Tizzy" Weathers, workers at the nursing home, find the baby, and Queenie decides to care of him as her own.

In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. With his 11-year-old Chinese sidekick, Short Round (or Shorty) (Jonathan Ke Quan), and the nightclub singer Willie Scott (Kate Capshaw) in tow, Indy flees Shanghai on an airplane that, unknown to them, is owned by Lao. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

On October 5, 1985, Dr. Emmett "Doc" Brown arrives in his flying time machine and persuades Marty McFly and his girlfriend, Jennifer Parker, to come back to the future with him to help their future children. Biff Tannen witnesses their departure. They arrive on October 21, 2015, where Doc electronically knocks out Jennifer and leaves her asleep in an alley, explaining that she should not have too much knowledge of future events. He has Marty pose as his own son to refuse an offer to participate in a robbery with Biff's grandson, Griff.

In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. They frequently interact with humans and animals, and dwell in the animated district of Toontown, owned by businessman Marvin Acme. Amongst the toon stars is Roger Rabbit, who does comedy shorts with Baby Herman, but as of late his performances are poor. Meanwhile, R.K. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.
