The film is presented as an episode of a Federation documentary pertaining to the Four Years War with the Klingon Empire, narrated by noted historian John Gill (who appeared in "Patterns of Force") and featuring interviews of actual participants on both sides. It begins on Stardate 2241.03, two decades before the original series, with the war's opening battle at Arcanis IV, a prosperous Federation colony along the Klingon border. The Klingons, who did not consider the Federation to be a worthy adversary, maintained the initiative for the first six months of the war, with a number of victories under the leadership of their supreme commander, Kharn. The Vulcan diplomatic delegation under Ambassador Soval (who appeared in Enterprise), overseeing negotiations with the Klingons, are left with little room to maneuver.

The story begins with the Cassini Saturn spacecraft releasing the Huygens Titan probe. We then transition to Earth, where a 12-year-old girl, Jeana (Voiced by Abigail Breslin), places a sun filter over a telescope to view sun spots. She asks her mentor, a Professor "Why is the Sun so bright?" This leads the professor to launch into a scientific explanation about fusion. The little girl laughs, having played this trick on her mentor many times, she says "No I meant bright, bright like happy. In most drawings the sun has a big smile. Is he good, like the man in the moon." Knowing this means she wants a story, the mentor begins to spin a tale, but as a mentor, this one, while entertaining, is also educational.

Dr. Eric Norris remains wracked with guilt after a terrible tragedy that cost him his family, and when he learns that an alien parasite is not only growing inside him but shares his DNA, he develops a fiercely paternal bond with the creature. John Henry Irons (Shaquille O'Neal) is a weapons designer who invents high-tech laser guns, protective armor, and sonic sound cannons for the United States military. One soldier, Nathaniel Burke (Judd Nelson), decides to show just what Irons' weapons can do and sets one of Irons' sonic cannons at the highest power setting, firing the device at an abandoned building. However, the weapon backfires and destroys the building the team is situated in. Irons' partner, Susan "Sparky" Sparks (Annabeth Gish), is crushed by a large slab of concrete in the ensuing chaos. In court, Irons reveals Burke's role in the incident and Burke is dismissed from the military. Because his weapons resulted in Sparks becoming a paraplegic, Irons resigns in disgust. Meanwhile, Burke hatches a plot to sell Irons' weapons to criminal gangs, recruiting a video arcade manager to help him carry out this deed.
