Both the UK and the US are hinting at a military intervention in the Middle East. During a radio interview on BBC Radio 4's PM programme, Minister for International Development Simon Foster (Tom Hollander) accidentally states that a war in the Middle East is "unforeseeable". The Prime Minister's Director of Communications, Malcolm Tucker (Peter Capaldi) scolds him and tells him to toe the line of intervention. Joining the department on his first day, Simon's new aide Toby Wright (Chris Addison) manages to get him into the Foreign Office meeting that day through his girlfriend Suzy (Olivia Poulet), who works there. Leading the meeting is the US Assistant Secretary of State for Diplomacy Karen Clarke (Mimi Kennedy), who is against military intervention and flags a report by her assistant Liza Weld (Anna Chlumsky) titled "Post-War Planning, Parameters, Implications and Possibilities" (PWPPIP). The report heavily opposes intervention, noting the lack of intelligence except that which is coming from the source "Iceman". Also during the committee it is hinted at that the US Assistant Secretary of State for Policy, Linton Barwick (David Rasche), may have set up a secret war committee. After the meeting Simon is ambushed by reporters and contradicts his previous statements by saying the government has to be prepared to "climb the mountain of conflict." Malcolm again scolds him for making too many waves.

In 1935, Briony Tallis is a 13-year-old girl from a wealthy English family and has just finished writing a play. Briony attempts to stage the play with her three visiting cousins, twin boys and their teenage sister, Lola; however, they get bored and decide to go swimming. Briony stays behind and witnesses a significant moment of sexual tension between her older sister, Cecilia, and Robbie Turner, a servant's son (a man that Briony has a childish infatuation with). Robbie returns home and writes several drafts of letters to Cecilia, including one that is explicitly sexual and erotically charged (specifically, it uses the word “massive pudenda”). Initially written for the sake of humour, he does not intend to send it and sets it aside. On his way to join the Tallis family for dinner, Robbie asks Briony to deliver his letter, only to later realise that he has mistakenly given her the prurient draft. Briony secretly reads the letter and is simultaneously disgusted and jealous. She tells Lola of its contents and they call Robbie a “sex maniac” while debating whether to turn him into the police. That afternoon, Lola and her younger brothers meet a friend of the Tallis family, a wealthy chocolate manufacturer named Paul Marshall. Though he is much older than her, he excites Lola by flirting with her and treating her like an adult.

The film is a series of flashbacks to various periods in the life of Blake Morrison as he remembers moments he shared with his father Arthur while he, his mother, and younger sister Gillian tend to him on his deathbed in his Yorkshire home. Despite Blake's success as a writer, poet, and critic, his father — a rural general practitioner - never accepted his decision to pursue a literary career nor was he willing to acknowledge his achievements in his field. Bullying, blustery, and boorish, Arthur blunders his way through fatherhood, regularly calling his son a fathead and intruding into the boy's private moments with a sense of entitlement. He has a penchant for exaggeration when he's not telling outright lies, and he publicly humiliates his long-suffering but passively complacent wife Kim with his shameless flirting with various women and an affair with Beaty, a friend of the family. At other times, he seems genuinely interested in bonding with his son, taking him camping so they can test supposedly waterproof sleeping bags he has made or allowing him to drive in the family's Alvis convertible on a wide expanse of deserted beach with reckless abandon. As a result, Blake is left with mixed feelings for the man, ranging from deeply rooted anger to compassionate acceptance. Only after Arthur's death is he able to set aside his resentment and recognize him as a father whose flaws ultimately helped mould his son into the better man he is.

Helena (Stephanie Leonidas) works with her parents (Gina McKee and Rob Brydon) at their family circus, but desires to run away and join real life. At the next performance, after Helena and her mother have a heated argument, Helena's mother collapses and is taken to the hospital. Ten days later, while Helena is staying with her grandmother, she finds that the doctors determine that Helena's mother requires an operation, and Helena can only blame herself for the situation. That night, she wakes up in a dream-like state and leaves her building to find three performers outside. As they try to perform for Helena, a shadow encroaches on the area and two of the performers are consumed by it. The third performer, Valentine (Jason Barry), a juggler, helps to quickly direct Helena to safety through the use of magical flying books. She learns they are in the City of Light which is slowly being consumed by shadows, causing its widely-varied citizens to flee. Soon Helena is mistaken for the Princess. She and Valentine are taken to the Prime Minister (Brydon). He explains that the Princess from the Land of Shadow stole a charm from the City of Light, leaving their White Queen (McKee) in a state of unnatural sleep and the City vulnerable to the Shadows. Helena notes the resemblance of the Queen and Minister to her mother and father, and offers to help recover the charm along with Valentine. They are unaware their actions are being watched by the Queen of Shadows (also McKee) who has mistaken Helena as the Princess of the Land of Shadows.

John suffered from epileptic seizures and an autism-like developmental disorder, and the Royal Family tried to shelter him from public view; the script shied away from presenting the Royal Family as unsympathetic, instead showing how much this cost them emotionally (particularly John's mother, Queen Mary). Poliakoff explores the story of John, his relationship with his family and brother Prince George, the political events going on at the time (such as the fall of the House of Romanov in 1917) and the love and devotion of his nanny, Charlotte Bill.
