In 2008, Jason Voorhees (Kane Hodder) is captured by the United States government and held at the Crystal Lake Research Facility. In 2010, a government scientist decides to place Jason in frozen stasis after several failed attempts to kill him. While Private Samuel Johnson (Jeff Geddis) places a blanket on Jason, Dr. Wimmer (David Cronenberg), Sergeant Marcus (Markus Parilo), and a few soldiers hope to further research Jason's rapid cellular regeneration and try to take Jason. They pull off the blanket covering his body, but find Johnson dead, instead. Having broken free of his restraints, Jason kills the soldiers and Wimmer. Rowan (Lexa Doig) lures Jason into a cryogenic pod and activates it. Jason then ruptures the pod with his machete and stabs Rowan in the abdomen, spilling cryogenic fluid into the sealed room and freezing them both.

The film begins with a man running for his life through the forest, obviously in a panic he hides behind a tree, trying to spot what was following him. As he looks around, something comes up from behind him, throwing him up into the air and back down again. The man screams as something begins eating him, and as the man dies, the camera turns to a pair of dog tags that are slowly overtaken by a small river of blood.

Two packs of werewolves, divided by principles, are signaled by the moon of the coming of an ancient prophecy. Detective Lucas McCarthy (Lance Henriksen) finally catches the serial killer named "Meat Cleaver Max" (Brion James) who killed over 100 people and watches his execution. McCarthy and the others watching the execution are shocked to see the electric chair send enough voltage through him to physically burn Max's body before finally dying. Max, however, has made a deal with the devil in order to return from the grave and frame Lucas for a series of grisly murders. He also scares the McCarthy family (who have moved into a new house) and the parapsychologist they hire. Lucas' only hope of stopping Max for good is to destroy his spirit before Max destroys his life and family.

A group of teenagers become lost in middle America and arrive in Divinity Falls, where forgotten children have taken on the duty of serving "He Who Walks Behind the Rows". The teenagers have less than a week to get out of the town. However, they find that their car is destroyed, and the children are held accountable. Alison, the leader of the teenagers, overhears that the children are the adopted wards of Luke Enright, a madman who considers himself the savior of the children, and the earthly representative of He Who Walks Behind The Rows. DeepStar Six is a prototype deep-sea colony funded by the United States Navy with a collection of 11 military and civilian crew members in the last week of their six month tour. The brainchild of Dr. Van Gelder, the base is allowed to conduct its experiment on underwater colonization provided that he also oversee the installation of a nuclear missile storage platform nearby. Nearing the last days of his deadline, Van Gelder's plans are threatened when geologist Burciaga (Elya Baskin) discovers a massive cavern system at the installation site. Van Gelder orders the submarine crew to use depth charges to collapse the cavern, to the dismay of Dr. Scarpelli (Nia Peeples), who wants to preserve the cavern to study the potentially primordial ecosystem she suspects lies inside.
