Presented as a story by a group of students and their teacher Lena that takes place in the distant future, The Last Mimzy is the story of the attempt by humans in the distant future to avert a catastrophic ecological disaster that has destroyed their world. High tech devices disguised as toys are sent back in time to Noah and Emma Wilder, children living in early 21st century Seattle. On Santorini island, Greece, a wedding is interrupted by a strong earthquake. The earthquake uncovers the Luna Temple, built by Alexander the Great to house his most prized treasures. In June 1942, on the eve of the Battle of El Alamein, American Sergeant Joe Gunn (James Belushi) and the crew of his M3 Lee tank Lulu Belle are the sole survivors of their unit. Boxed in by the enemy, they have no choice but to head south. They come across a group of Allied stragglers at a destroyed first aid station. The stragglers, led by British doctor Captain Halliday (Jerome Ehlers), decide to ride with Gunn in an attempt to escape the advancing Afrika Korps. Peter Banning is a successful corporate lawyer who spends more time at work than with his wife Moira and children Jack and Maggie. The Bannings fly to London to visit Moira's grandmother, an older Wendy Darling, to celebrate her charity work for orphans, which once included Peter. During the visit, Peter is distracted by phone calls from his office and on one occasion, shouts at his children when they interrupt him, leading Moira to throw his cellphone out of an open window. Later, while Peter, Moira, and Wendy attend a banquet ceremony hosted by Great Ormond Street Hospital, a strange presence abducts Jack and Maggie. Tootles, another of Wendy's orphans who lives at her house, informs Peter that Captain Hook took the children to Neverland. Peter dismisses Tootles' warning and calls the police instead. With no sign of the children anywhere, Wendy informs Peter that he is actually Peter Pan and that he lost his memories of Neverland when he decided to stay in London with Wendy many years ago. Once again, Peter dismisses these claims and waits for the police to find his children.

The plot centers on a competition between high-school cheerleading squads - and one squad in particular, the Moline Ducks, is poor. The competition takes place at a camp run by middle-aged Bucky Berkshire aka Dr. Spirit (John Karlen), who this year decides to place a bet with his best instructor Tom Hamilton (Stephen Shellen) that he cannot make the woeful Ducks into a team that can beat the top-rated Falcons. If Berkshire loses, he pays up $10,000, and if Hamilton loses, he has to work another five years at the camp. Bucky Berkshire actually cannot stand Hamilton's antics, or his sexual but successful way of motivating the cheerleaders. However, a visiting group of wealthy Japanese businessmen will not finance Bucky's latest business plan without Hamilton on board to teach the cheerleaders. Thus, there is an ulterior motive behind Bucky's wager. As the teams get ready for their rounds of competition, several dance sequences, various teen pranks, and the usual sexual situations common in teen comedies weave their way through the storyline.
