Graham Merrill (Bill Travers) passes a pet shop on his daily walks about London and takes an interest in an otter (specifically, a male river otter) in the window, eventually buying and naming the animal Mij. The otter wreaks havoc in his small apartment and together they leave London for a rustic cottage overlooking the sea on the west coast of Scotland. There they live as beachcombers and make the acquaintance of Dr. Mary (Virginia McKenna) from the nearby village, and her dog Johnny. Mij and Johnny play in the water and bound across the fields together.

The "Brief" of the title refers to the document which a solicitor in the UK court system writes to instruct a barrister who will plead the solicitor's case in court. Unfortunately barristers Tony Stevens and Frances Pilbright, as juniors, receive nothing but routine briefs concerning sewers. When a juicy brief concerning a writ for "restitution of conjugal rights" appears, they take opposite sides in the case. Pilbright works fiercely for her client, a woman whose marriage was disrupted by World War II. Stevens advocates for the other side, a man who denies that he was ever married to the plaintiff, although all records have been destroyed during bombing raids. For her part, the woman claims that her husband left her after she temporarily lost her memory. The two barristers squabble in court, inevitably becoming attracted to each other in the process.

The film opens in a Battalion officers' mess of an unnamed Highland Regiment in the early post-war era. Major Jock Sinclair (Alec Guinness) announces that this will be his last day as Commanding Officer. Sinclair, who had been in command since the battalion's colonel was killed in action during the North African campaign in Second World War, is to be replaced by Lieutenant Colonel Basil Barrow (John Mills). Although Major Sinclair led the battalion through the rest of the war, Brigade HQ considered Barrow to be a more appropriate peacetime commanding officer.

Coming to the assistance of a nanny who is almost killed during a bungled hit-and-run assassination attempt, Richard Hannay (More) is surprised to find that there is no baby in her pram. Curious, he meets her at the Palace Music Hall where she has gone to see the act of Mr Memory (James Hayter). Afterwards, she goes back to Hannay's flat with him, where she reveals that she is a spy working for British Intelligence following a group called "The Thirty-Nine Steps"; all they know about their elusive leader is that he is missing the tip of a finger. The Thirty-Nine Steps are in possession of a set of top-secret plans for "Boomerang", a British ballistic missile project that could tip the balance of power in Europe. She tells Hannay that she must leave for Scotland immediately, but while Hannay is out of the room, she is killed by two hitmen.

The film takes place in the Lochmouth region of Scotland, near Glasgow. A group of soldiers are taking turns using a Geiger counter to find a small and harmless hidden source of radioactivity in a wide pit area. Private Lansing (Kenneth Cope) finds another mysterious source of radiation where ground water starts to boil. As the other soldiers begin to run, there is an explosion. Lansing, who was closest to the explosion, dies of radiation burns while another soldier has bad radiation burns to his back. At the site of the explosion, there is a Y-shaped crack in the ground with no apparent bottom. Dr. Royston (Dean Jagger), from a nearby Atomic Energy Laboratory at Lochmouth, is called in to investigate, along with Inspector McGill (Leo McKern), who runs security at the UK Atomic Energy Commission.

The Maggie is a typical Clyde puffer, a small, aged cargo boat with a varied, irascible and argumentative crew. MacTaggart (Alex Mackenzie), her rascal of a captain, is in dire need of 300 pounds to renew his licence. In a shipping office by chance, he meets Mr Pusey (Hubert Gregg). Pusey, a proper Englishman complete with bowler hat and umbrella, is trying to arrange for the transportation of some personal furniture for his boss, American Calvin B. Marshall (Paul Douglas), as a present for his wife to furnish their new home. The big company has no ships immediately available, but MacTaggart gets the job when Pusey mistakenly believes that he works for the reputable shipping company and that the more modern vessel docked next to the Maggie is MacTaggart's.
