Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Le film commence à partir des derniers moments du film précédent, lorsque les Indestructibles ont essayé d'empêcher le Démolisseur de dépouiller la banque de Metroville. Ce dernier s'enfuit, et les autorités s'inquiètent de l'ampleur des dommages causés par l'incident. En conséquence, Rick Dicker informe la famille Parr que le programme « Super Relocation » de son département est en train d'être fermé, forçant les supers à travers le monde à prendre leur entière responsabilité en permanence et à oublier leurs identités secrètes. Avant de les quitter, il les place dans un hôtel pendant deux semaines. Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Erik and his two best friends, Bodicea and Atticus, follow Ramon to Adélie-Land and find that Adélie-Land has been ruled by a God-like "penguin" named Sven. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. Erik instantly becomes enamored with Sven, who takes a liking to him. Sven and Lovelace tell the others that they were saved by humans. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. He decides that his mother, who abandoned him at the orphanage as an infant, is the only one who ever truly loved him and works on a machine to scan his memory to locate her. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.

Genetic engineering on trees was conducted at a research facility on the Moon to produce trees capable of growing in harsh, arid conditions. The trees gain consciousness, obliterating Earth's civilizations and destroying the Moon. Three hundred years later, Japan is a dystopia covered by the Forest, a huge expanse of sapient trees, and ruled by the tree-like Druids, which inhabit the planet and control the water supply of both trees and humans. "Supers" – humans with superpowers – are forced into civilian relocation programs after facing several lawsuits from peripheral damage caused by their crime fighting activities. Fifteen years after relocation, Bob and Helen Parr, formerly Mr. Incredible and Elastigirl respectively, and their children Violet, Dash, and Jack-Jack live as a suburban family. Bob is dissatisfied with suburban life and his white-collar job and longs for the glory days. On some nights, Bob and his old friend Lucius Best, formerly Frozone, perform vigilante work. One day, Bob loses his temper when his supervisor refuses to let him stop a mugging, causing Bob to be fired. Returning home, Bob finds a message from a mysterious woman named Mirage, who convinces him to become Mr. Incredible again and gives him a mission to destroy a savage robot called the Omnidroid on the remote island of Nomanisan, promising a substantial reward. Arriving on Nomanisan Island, Bob is able to find and defeat the Omnidroid by tricking it into ripping out its own power source.

Le film se déroule dans l'Arctique au début du XXI siècle. Un couple d'ours se prépare à la venue au monde de leur ourson en bavardant avec un corbeau maladroit. Par malheur, ils sont pris en chasse par une meute de loups, auxquels ils échappent après une poursuite mouvementée ; mais quelque temps après, l'ourse donne naissance à un ourson mort-né. Au même moment, l'épouse d'un chasseur inuit accouche d'un fils en pleine santé qu'ils nomment « Petit Ours ». Pendant ce temps, l'ourse est inconsolable après la mort de son petit. L'ours tente de la consoler par tous les moyens, puis, désespéré, erre sur la glace et arrive aux abords de la maison du chasseur au moment où celui-ci est absent. Il s'approche de la maison, aperçoit le nouveau-né et profite d'un moment où la mère a le dos tourné pour entrer dans la maison et s'emparer du petit. Malgré les efforts de la femme, il parvient à s'enfuir. Dès son retour, le chasseur se lance à la poursuite de l'ourse mais ne parvient pas à le rattraper.

In the 1880s, an English couple and their infant son escape a burning ship, ending up on land near uncharted rainforests off the coast of Africa. The couple craft themselves a treehouse from their ship's wreckage, but are subsequently killed by Sabor, a rogue leopardess. Kala, a female gorilla who recently lost her own child to Sabor, hears the cries of the orphaned human infant and finds him in the ruined treehouse. Though she is attacked by Sabor, Kala and the baby manage to escape. Kala takes the baby back to the gorilla troop to raise as her own, an act of which her mate, Kerchak, disapproves. Kala raises the human child, naming him Tarzan. Though he befriends other gorillas in the troop and other animals, including the young female gorilla Terk and the paranoid male elephant Tantor, Tarzan finds himself unable to keep up with them, so he takes great efforts to improve himself. As a young man, Tarzan is able to kill Sabor with his crude spear and protect the troop, gaining Kerchak's reluctant respect.
