Teenager Grace MacLean (Scarlett Johansson) and her best friend Judith (Kate Bosworth) go out early one winter's morning to ride their horses, Pilgrim and Gulliver. As they ride up an icy slope, Gulliver slips and hits Pilgrim. Both horses fall, dragging the girls onto a road and colliding with a truck. Judith and Gulliver are killed, while Grace and Pilgrim are both severely injured. Grace, left with a partially amputated right leg, is bitter and withdrawn after the accident. Meanwhile, Pilgrim is traumatized and uncontrollable to the extent that it is suggested he be put down. Grace's mother, Annie (Kristin Scott Thomas), a strong-minded and workaholic magazine editor, refuses to allow Pilgrim to be put down, sensing that somehow Grace's recovery is linked with Pilgrim's.

Davey Osborne (Henry Thomas) is an 11-year-old who lives in San Antonio with his father, Hal Osborne (Dabney Coleman). His mother has recently died, leaving just him and his father, a military air traffic controller who has problems relating to his child. Davey is a lonely child and is still grieving over his mother, so he immerses himself in the fantasy world of Cloak & Dagger, an espionage game which exists in both role playing and video forms. Davey has one friend, Kim, (Christina Nigra) a girl who lives nearby with her single mother. Davey is interested in the world of espionage and his hero is the character Jack Flack from the game. He wants to live an action-packed life like Jack Flack and he carries around a water pistol as his "gun" and a softball as his "grenade". Davey spends much of his free time playing Cloak & Dagger and spinning elaborate fantasies involving Jack Flack, an imaginary friend who takes the form of a more dashing version of his father (the role of Flack is also played by Coleman).

In Civil War-era Southern Missouri, Dr. Maggie McCullough (Priscilla Barnes) travels to the aid of her ailing Aunt Annie (Joan Collins), the town's madame, in the lovely community of Sweetwater. After a young red fox is orphaned, Big Mama the owl, Boomer the woodpecker, and Dinky the finch arrange for him to be adopted by a kindly farmer named Widow Tweed. Tweed names him Tod, since he reminds her of a toddler. Meanwhile, her neighbor, a hunter named Amos Slade, brings home a young hound puppy named Copper and introduces him to his hunting dog Chief. Tod and Copper become playmates and vow to remain "friends forever". Slade becomes frustrated with Copper for frequently wandering off to play and puts him on a leash. While playing with Copper at his home, Tod awakens Chief. Slade and Chief chase him until they are confronted by Tweed. After a violent argument, Slade threatens to kill Tod if he trespasses on his farm again. Hunting season comes and Slade takes his dogs into the wilderness for the interim. Meanwhile, Big Mama, Dinky and Boomer attempt to explain to Tod that his friendship with Copper can no longer continue, as they are natural enemies, but Tod naively refuses to believe them, hoping that he and Copper will remain friends forever.

A woman named Karen (Susan Strasberg), who is suffering from a growing tumor on her neck, enters a hospital in San Francisco. After a series of X-rays, the doctors begin to think it is a living creature: a fetus being born inside the tumor. Eerie and grisly occurrences begin; the tumorous growth perceives itself – himself – to be under attack as a result of the X-rays used to ascertain its nature, which are starting to stunt and deform its development. The growth is actually the old Native American shaman, Misquamacus; he is reincarnating himself through the young woman to exact his revenge on white men who invaded North America and exterminated its native peoples. A second Native American shaman is contacted and hired to help fight the reincarnating medicine man, but the kind of spirits he can summon and control appear to be too weak to match his opponent's abilities.

In an abandoned river boat in Devil's Bayou, a young orphan named Penny drops a message in a bottle containing a plea for help into the river. The bottle washes up in New York City, where it is recovered by the Rescue Aid Society, an international mouse organization inside the United Nations. The Hungarian representative, Miss Bianca, volunteers to accept the case and chooses Bernard, a stammering janitor, as her co-agent. An elderly woman, nicknamed "Peege" and played by Jeanette Nolan, lives in a nursing home where she is suffering from blindness and ailing mental faculties. Her family makes regular visits to her every Christmas, but her poor health makes these occasions awkward for everyone else. The conversation is stilted until the family goes to leave, when one of the grandsons (Bruce Davison) remains behind briefly. He recounts to his grandmother that when he was a young boy her laugh would "always make [him] happy", before tearfully departing, unaware if he has communicated with her. After his exit, the camera lingers on her face and her expression subtly shows he was successful.
