During a benefit concert in Paris, France, David Seville (Jason Lee) is injured. Having to recuperate there, Dave asks his aunt (Kathryn Joosten) to look after the Chipmunks, Alvin (Justin Long), Simon (Matthew Gray Gubler) and Theodore (Jesse McCartney). Arrangements are also made for them to go to school at West Eastman High School. After another accident, the Chipmunks are left in the care of Toby (Zachary Levi), Jackie's grandson. Meanwhile, Ian Hawke (David Cross) lives in the basement of JETT Records. Three singing female chipmunks, Brittany (Christina Applegate), Jeanette (Anna Faris) and Eleanor (Amy Poehler), also known as The Chipettes, emerge and Ian hires them as plot to get back at the Chipmunks and revive his career.

For a vacation, Dave (Jason Lee) and the Chipmunks (Alvin, Simon and Theodore) (Justin Long, Matthew Gray Gubler and Jesse McCartney) and Chipettes (Brittany, Jeanette and Eleanor) (Christina Applegate, Anna Faris and Amy Poehler) go on a cruise ship. The Chipmunks and the Chipettes end up creating trouble. Dave notices that his old boss, Ian Hawke (David Cross) is working as the ship's safety monitor dressed as a pelican, and is out to inform the captain if the Chipmunks and Chipettes cause more problems. A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).

At the beginning of winter, everyone prepares for the final season of the year. Out of curiosity, Tinker Bell wants to go to the Winter Woods. The tinker fairies make snowflake baskets which are delivered by snowy owls. Later that day, she helps Fawn take the animals to the Woods to hibernate. While Fawn is busy, Tink crosses the border, and her wings start to glow. Seeing this, Tink is convinced that she is meant to explore the Woods. But Fawn warns her that her wings are freezing and rushes her to the fairy hospital. After being examined, she remains curious about her wings. Tink then flies off to the Book Nook, where she finds a book on Wingology, but finds the page on "Sparkling Wings" chewed up. A reading fairy tells her that the Keeper, the author who lives in the Winter Woods, might be able to help her.
