In the tranquil town of Timberline, 900-pound (407 kg) grizzly bear Boog enjoys a captive, but happy existence and spends his day as the star attraction of the town's nature show with nights living the life of luxury in the garage of park ranger Beth, who raised him since he was a cub. One day, the hunting fanatic Shaw drives into town with the one-antlered deer Elliot strapped to the hood of his truck. Boog frees Elliot at the last minute and against his better judgment, before Shaw can go after him. Boog never expects to see his "buddy" again. Elliot follows Boog home and finds him sleeping in the garage and starts to throw rabbits at the window. He tells him to be "free" from his garage captivity and introduces Boog to a world of sweet temptations outside of the garage that he has unknown. When Boog becomes intoxicated with sugar sweets, events quickly spiral out of control as the two ransack the town's grocery store. Elliot escapes before Boog is caught by a friend of Beth, police officer Gordy. At the nature show, Elliot who is being chased by Shaw, sees Boog who attacks him, causing the whole audience in the show to panic before Boog threatens to hurt Elliot. Shaw attempts to shoot Boog, but Beth sedates them with a tranquilizer gun before he could, thanks to Gordy. Shaw flees before he can arrest him for shooting a gun in the town. The two trouble-makers are released into the Timberline National Forest, only three days before open season starts, but they are set over the falls, where they will be safe.

The parallel city of Monstropolis is inhabited by monsters and powered by the screams of children in the human world. At the factory of Monsters, Inc., employees called "scarers" venture into children's bedrooms to scare them and collect their screams, using closet doors as portals. This is considered a dangerous task because the monsters believe children are toxic and that touching them would be fatal. However, production is falling as children are becoming harder to scare and the company's chairman Henry J. Waternoose III is determined to find a solution. The top scarer is James P. "Sulley" Sullivan, who lives with his friend and assistant Mike Wazowski and has a rivalry with the ever-determined chameleon-like monster Randall Boggs. During an ordinary day's work on what is known as the "Scarefloor", another scarer accidentally brings a child's sock into the factory, causing the Child Detection Agency (CDA) to arrive and cleanse him. Mike is frequently ridiculed by the company's clerk Roz for never completing his paperwork on time.

The film takes place one year after the events of the first film. Elliot (Joel McHale) has grown giant new antlers and is getting married to Giselle (Jane Krakowski). But during a mishap, Elliot's new antlers are cracked off and now look like they did in the first film, which upsets him. Luckily, Boog (Mike Epps) and the others manage to cheer Elliot up by having a rabbit fight. But Elliot has new emotions about his marriage and feels reluctant to marry Giselle. Mr. Weenie (Cody Cameron) finds a dog biscuit trail that his previous owners left behind and uncontrollably follows it. At the climax of the wedding, Elliot witnesses Mr. Weenie being taken away by his old owners, Bob and Bobbie (Georgia Engel). Elliot tells the story to the other forest animals (a little overreacting) and decides to make a rescue mission to save him. In a world where toys pretend to be lifeless in the presence of humans, Woody, a pullstring cowboy toy, is the leader of a group of toys that are owned by a boy named Andy Davis. With his family moving away one week before his birthday, Andy is given a week-early party to spend with his friends, while the toys stage a reconnaissance mission to discover Andy's new presents. Andy receives a spaceman action figure named Buzz Lightyear, whose impressive features see him replacing Woody as Andy's favorite toy. Woody prepares to go to cowboy camp with Andy, but his right arm is accidentally torn. Andy decides to leave him behind, and his mother puts him on a shelf. The next day, Woody discovers that Wheezy, a penguin squeaky toy, has been shelved for months due to a broken squeaker. When Andy's mother puts Wheezy in a yard sale, Woody rescues him, only to be stolen by a greedy toy collector, who takes him to his residential 23-story apartment. Buzz Lightyear and all of Andy's other toys identify the thief from a commercial as Al McWhiggin, the owner of a toy store called Al's Toy Barn. Buzz, Hamm, Mr. Potato Head, Slinky Dog, and Rex all set out to rescue Woody.
