Vice police detectives Frank Divinci (James Belushi) and Jake Rodriguez (Tupac Shakur) gun down narcotics dealer Lionel Hudd (Kool Moe Dee), after the three engage illegally in drug trafficking; this is in order to recover the cocaine Hudd purchased from them. When Divinci and Rodriguez find out Hudd was actually a "deep cover" DEA agent—because Hudd's partner, Richard Simms (Gary Cole) drops by their precinct for help sniffing out the killers—they try to frame anyone else with the murder. It does not help that Rodriguez has outstanding gambling debts, and that a huge man known only as "Mr. Cutlass Supreme" (Tiny Lister) is on his case for it. After arresting numerous felons without success (because they cannot possibly link Hudd's murder to any of them), Divinci and Rodriguez arrest a homeless drunk by the name of Joe Doe (Dennis Quaid). While Joe is still intoxicated, the detectives convince him that he shot Hudd. They even make him sign a confession. Divinci and Rodriguez convince local stripper Cynthia Webb (Lela Rochon), also Divinci's mistress, who was the "bait" in their trap for Hudd, to "identify" Joe in a police line-up.

The story begins in a small town in western Montana where New Jersey based bank robber Frank Salazar has been hiding out from the law after a series of bank robberies in Newark. Upon realizing that the local bank contains a large amount of cash, Salazar recruits four former accomplices to come to town and help him rob the bank. Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

Benjamin Franklin Gates (Nicolas Cage) is an American historian, amateur cryptologist, and the youngest descendant of a long line of treasure hunters. While his father Patrick Henry Gates (Jon Voight) discourages him from following in the family line, Ben is driven on by a story told by his grandfather, John Adams Gates (Christopher Plummer). Dr. Theodore "Ted" Brooks (Cuba Gooding, Jr.) is a dentist from Miami, Florida whose picture appears on every city bus in advertisements to promote his dental practice at the beginning of the film. When Brooks receives his letter from Alaska one day naming him as the only heir of a Lucy Watkins, his mother, Amelia (Nichelle Nichols), reveals that he is adopted. Brooks travels to the village of Tolketna to claim his inheritance left by his biological mother: seven Siberian Huskies and a Border Collie named Nana, and discovers his roots. Totally out of his element, Brooks has to experience challenges he has never dreamed of: blizzards, thin ice, foxes, skunks, bears, an intimidating, crusty old mountain man named James "Thunder Jack" Johnson (James Coburn), and the aggressive, defiant lead dog, Demon. All of this happens with the buzzing excitement of the Arctic Challenge Sled Dog Race--the winner of which is the last musher to finish--which is only two weeks away. During his stay in Tolketna, Brooks attempt to find the reason why he was given up for adoption, and including any information about his biological father. He meets a bar owner named Barb (Joanna Bacalso), who was a close friend of his biological mother. Eventually, Barb helps Brooks to deal with the dogs and teaches him how to drive a sled, and falls in love with him throughout the film. Brooks continues to encounter Thunder Jack, who wants all of his biological mother's sled dogs, and especially Demon. Barb tells Brooks that Thunder Jack is Brooks' real father. Brooks feels that the truth is worth the dogs themselves, and trades them to Thunder Jack. However, Jack tells Brooks that he and Lucy stayed in a cave during one of the Arctic Challenges. It is there that Brooks was conceived. The next morning, when Thunder Jack woke up, Lucy was gone. He says that he was looking for Lucy, but never found her. Lucy then gave Brooks up for adoption. With Demon, Thunder Jack takes part in the Arctic Challenge Race, but is unable to finish it when he attempts to gain time by continuing through a huge snowstorm. Meanwhile, Brooks, who just returned to Miami, learns that his personal journey to Alaska is unfinished. Infuriated by evidence found proving that Thunder Jack was at the hospital when he was born, Brooks returns to Alaska to look for answers. When Brooks learns of the missing musher and his team, he feels that this may be the opportunity to save a man, and perhaps find out the whole truth once and for all. Brooks sets out to rescue Thunder Jack, with Nana as the lead dog. He eventually finds Thunder Jack in the old cave, who confirms that he had been there when Brooks was born. Thunder Jack reveals that he and Lucy agreed then that neither one of them could raise a baby, and confessed his love for Lucy. Brooks also finds out the reason for Demon's bad temper is the pain caused by his bad tooth. He pulls it out and Demon now becomes a friendly dog (despite keeping his name). During the journey back to Tolketna, the sled nearly goes over a cliff into a river, but the dogs manage to pull themselves back up. Brooks finally brings Thunder Jack across the finish line. After Brooks introduces Thunder Jack to his adopted mother, Brooks and Thunder Jack decide to share their trophy together. Sometime later, Brooks and Barb are married and Nana and Demon have four puppies. Now having grown to love Tolketna, Brooks moves his dentistry practice there. Barb is shown to be pregnant and working as his receptionist. The film ends when back in Miami, Brooks' adoptive cousin, Rupert (Sisqó), becomes the new famous Miami dentist with his face on every city bus (possibly due to Brooks' absence).

On the last day of British rule in Hong Kong, Detective Inspector Lee of the Hong Kong Police Force leads a raid at a shipping bar wharf, hoping to arrest the mysterious crime lord Juntao. During the Vietnam War in 1968, Captain Sam Cahill (Danny Glover) has been working hard to create good relations between the United States and Montagnard Vietnamese in the village of Dak Nhe. The U.S. Army is looking to monitor enemy operations on a clandestine weapons supply route which passes near the village. Cahill is coming close to his discharge, and explains to his successor Captain T.C. Doyle (Ray Liotta), the delicate nature of Vietnamese customs as well as the counter intelligence involving covert enemy activity. In a lapse of judgment with surrounding village children, a child steals a Nestlé Crunch bar, the wrapper, which when found, lets the NVA know of the local villagers' cooperation with the Americans. As punishment, Brigadier Nguyen (Hoang Ly) of the NVA, orders his subordinate, Captain Quang (Vo Trung Anh), to kill the villagers' elephant right before a spiritual festival. To aid the villagers, Cahill promises to replace the slain elephant before their upcoming ceremony.

A witness against the Mafia is being secretly held until the trial when a violent attempt against her that kills several of her guards, as well as her husband, is made. She disappears and Chris Lecce (Dreyfuss) and Bill Reimers (Estevez) are called upon due to their excellent surveillance record, to stake out a lakeside home where she is believed to be. Unlike their earlier stakeout, this time they are accompanied by Gina Garrett (O'Donnell) from the DA's office and her pet rottweiler 'Archie', covered as husband, wife and son.

The alien criminal from the first movie is dead, but he left a few eggs which are hatching now. It is explained that on the alien's homeworld, evolution took two parallel paths: half of their race became violent criminals who live only for pleasure (the squid-like alien form briefly glimpsed in the first film), and the other half evolved beyond their base desires and even physical bodies, becoming creatures of pure energy. The good alien (Lloyd Gallagher), who still inhabits Tom Beck’s body, has been waiting just in case this happened. Unfortunately, his presence in the body has taken a terrible toll on it, draining it of life energy. Additionally relations with Beck’s daughter Juliet (Kate Hodge), now a cop herself, have deteriorated (possibly due to his bizarre behavior caused by the alien inhabiting his body). But when the killing starts again, both will need to work together - and with a new alien policeman (Raphael Sbarge), who comes to Earth to aid in the struggle - to stop the new generation of aliens.
