Ted Wiggins is an idealistic 12-year-old boy [citation needed], who lives in "Thneedville", a walled city that, aside from the human citizens, is completely artificial; everything is made of plastic, metal, or synthetics. Ted has a crush on local environmentalist Audrey, who wants to see a "real tree" more than anything in the world, and decides to find one in order to impress her. His energetic Grammy Norma secretly tells Ted the legend of the Once-ler, who will tell anyone about trees if you brought him fifteen cents, a nail, and a shell of a great-great-great grandfather snail. When Ted leaves Thneedville in search of the Once-ler, he discovers that the outside world is a contaminated, empty wasteland. Once the boy finds him, the Once-ler agrees to tell Ted about the trees on the condition that he listens to the story over multiple visits. Ted agrees, but on his way home, he encounters the mayor of Thneedville, Aloysius O'Hare, who is also the proprietor of a company that sells bottled oxygen to Thneedville residents. O'Hare explains to Ted that because trees produce oxygen free of charge, he considers it a threat to his business whenever he hears people talking about them. After revealing that he has "security camera eyes" all over the city, O'Hare pressures Ted to stay in town. However, Ted continues to sneak out of O'Hare's sight (with his grandmother's encouragement) and learns more of the trees' history.

Troubled by a strange recurring dream and mourning the loss of her beloved father, nineteen-year-old Alice Kingsleigh attends a garden party at Lord Ascot's estate, where she is confronted by an unwanted marriage proposal, to Hamish Ascot, and the stifling expectations of the society in which she lives. Unsure of how to reply, she pursues a rabbit in a blue waistcoat, and accidentally falls into a large rabbit hole, from which she emerges in a forest, where she is greeted by the White Rabbit, the Dormouse, the Dodo, the Talking Flowers, and Tweedledee and Tweedledum. They argue over her identity as "the right Alice", who must slay the Red Queen's Jabberwocky and restore the White Queen to power, as foretold by Absolem the Caterpillar. The group is then ambushed by the Bandersnatch and a group of playing-card soldiers led by the Knave of Hearts. Alice, Tweedledum and Tweedledee escape into the woods, while the Knave steals the Caterpillar's scroll and the Dormouse leaves the others, with one of the Bandersnatch's eyes. Tweedledum and Tweedledee are then captured by the Red Queen's Jubjub Bird.

Anita "Needy" Lesnicki, once an insecure and bookish teenager living near Devil's Kettle, Minnesota, is now a violent mental inmate who narrates the story as a flashback while in solitary confinement. She has been friends with a selfish and popular cheerleader, Jennifer Check, since childhood, despite having little in common. One night, Jennifer takes Needy to a local dive bar to attend a concert by indie rock band Low Shoulder. A suspicious fire engulfs the bar, killing several people, and Jennifer, who is in shock, agrees to leave with the band despite Needy's protests. Later that evening, Jennifer, covered in blood, appears in Needy's kitchen and proceeds to eat food from the refrigerator. Unable to digest the matter, she vomits a trail of black, spiny fluid and then leaves in a hurry as Needy calls after her.

On Christmas Eve, 1989, aspiring filmmaker Mark Cohen, and his roommate, Roger Davis, learn that the rent previously waived by their former friend and landlord, Benjamin “Benny” Coffin III, is due. At the same time, their former roommate Tom Collins shows up and gets mugged in an alleyway. Meanwhile, Mark and Roger meet with Benny, who tells them he plans to evict the homeless from the nearby lot and build a cyber studio in its place. In the Mojave Desert in 1982, a man named Nix (von Bargen) has gathered a cult in an isolated house. Nix calls himself "The Puritan" and has the ability to use real magic. He plans to sacrifice a young girl that he has kidnapped. While Nix is preaching to his followers, a group of former cult members –Swann (O'Connor), Pimm (Traylor), Quaid (Latimore) and Jennifer Desiderio (Tousey)– arrive to stop him. After the initial confrontation with the cultists, Nix's assistant Butterfield escapes and Swann is attacked by Nix. Nix uses his powers, inducing in Swann the vision of “Flesh with a God's Eyes", causing him to see his friends as monstrous figures. The kidnapped girl shoots Nix through the heart with Swann's gun. Quaid and Jennifer shoot him until he falls. Swann snaps out of his vision and fastens an ironwork mask over Nix's head, who appears to die. Swann declares that they will bury Nix so deep that no one will ever find him.
