Dans une Chine déchirée par des guerres désastreuses entre les différentes écoles d'arts martiaux, Hadès Dai, le seigneur de l'école du "Lotus de l'Ouest", poussé par les visions d'une sorcière, cherche à s'emparer de l'épée "Destinée" afin d'obtenir le pouvoir suprême. Le Seigneur Dai envoie alors le jeune Wei Fang à Pékin pour dérober l'épée dans le palais du Seigneur Tié qui vient de décéder. Wei Fang est battu, puis emprisonné par Yu Shu Lien et son élève, la jeune Vase de neige. Yu Shu Lien comprend dès lors qu'il lui faut rassembler les derniers adeptes de l'école du "Sentier de Fer" qui se sont toujours battus pour le code, le devoir et l'honneur. Cinq guerriers du Jiang hu la rejoignent : Loup silencieux, l'homme auquel elle avait jadis été promise et qu'elle croyait mort, Lame volante, Chan Poing de Tonnerre, Shi Fléchettes d'argent et Ma Tortue. Lorsque les troupes du "Lotus de l'Ouest" pénètrent de nuit dans le palais, Vase de neige libère Wei Fang qui s'empare alors de l'épée légendaire pour la ramener à Hadès Dai. Cependant, agenouillé devant le seigneur Dai, Wei Fang brandit l'épée "Destinée" et tente de le tuer afin de venger la mort de sa mère, la guerrière renégate Han Mei, dont la véritable histoire lui avait été dévoilée par Vase de neige qui fut son élève. En mauvaise posture, Wei Fang est secouru par Loup silencieux, Yu Shu Lien et deux autres guerriers. Au cours d'un duel sanglant, Loup silencieux finit par tuer Hadès Dai. Yu Shu Lien emporte alors l'épée "Destinée", qui suscite tant de convoitises et provoque tant de morts, aux Monts Wudang.

April O'Neil (Megan Fox), a reporter for Channel 6 Eyewitness News in New York City, investigates a crime wave by criminals called the Foot Clan. South Boston teenager Jason Tripitikas (Michael Angarano) is a fan of martial arts films and he awakens from a dream of a battle between the Monkey King (Jet Li) and celestial soldiers in the clouds. He visits a pawn shop in Chinatown to buy Wuxia DVDs and discovers a golden staff. On his way home, Jason is harassed by some hooligans, whose leader Lupo attempts to use him to help them rob the shop-owner Hop. Hop tries to fight the thieves with the staff, but is shot and wounded by Lupo. He tells Jason to deliver the staff to its rightful owner and Jason flees with the staff. He is cornered on the rooftop by the hooligans and almost shot too, but he is pulled off the roof by the staff and falls backwards onto the asphalt.

The film opens with Eagle Boy, a young man who is on a vision quest. It then cuts to the present, where a 17-year-old Lakota named Shane Chasing Horse is living on the Pine Ridge reservation. He is in trouble because he owes some money to a local gang—money he used to buy a beautiful ring for Mae Little Wounded, a girl he likes. Meanwhile, his mother asks him to drive his grandfather, Pete Chasing Horse, a storyteller, down to the powwow. Shane is reluctant. However, when the gang comes after him, Shane changes his mind and heads out to the powwow with his grandfather, who agrees to give him his truck once they reach the powwow. Grandfather tells Shane the story of a young Lakota man who tries to win the hand of Bluebird Woman. He also tells the story of how a thunder spirit falls in love with a Mohawk woman and brings her up into the ethereal world of Sky Woman, and of how she raised their son back in her village until he was struck by one of the villagers and brought back to live with his father.

The film starts with a brief introduction in the 19th-century American West featuring a bald eagle gliding over the homeland of the mustangs, showing several western US National Parks. There is then a scene showing the birth of a dun Kiger Mustang, Spirit. Spirit soon grows into a stallion, and assumes the role of leader of the herd, whose duty it is to keep the herd safe, demonstrated when he saves two foals from a mountain lion. Spirit is a courageous leader, but has great curiosity. Spotting a strange light one night not far from his herd, the stallion is unable to control his curiosity and moves towards it. To Spirit's surprise, he finds restrained, docile horses, and two-legs (possibly wranglers) sleeping around a campfire. They wake up, and seeing him as a magnificent specimen, chase and capture him, then drag him to a US cavalry post.

The story begins in 1902 in Baltimore, Maryland, where a seven-year-old Babe Ruth, troubled and not-so disciplined, is sent to the St. Mary's Industrial School for Boys, a reformatory and orphanage. Ruth is sent by his father, George Herman Ruth Sr. (Bob Swan), who cannot handle raising the boy. During the early 1970s, FBI agent Ray Levoi is assigned to aid in the investigation of a political murder; that of Leo Fast Elk (Allan R.J. Joseph), on a Native American reservation in South Dakota. Agent William Dawes, Ray's superior, has chosen him for the task due to his mixed Sioux heritage which might assist in the inquiry as they interview local townspeople. Ray is partnered with agent Frank "Cooch" Coutelle, who has diligently worked on the probe looking to apprehend a prime suspect: Aboriginal Rights Movement radical Jimmy Looks Twice. While helping Cooch track down the suspect, Ray gradually becomes sensitized to Indian issues, partially from his attraction to Maggie Eagle Bear, a political Native American activist and schoolteacher.

In 1950, attorney Charles Phalen is contacted by an elderly man named "Brushy Bill" Roberts. Brushy Bill tells Phalen that he is dying and wants to receive a pardon that he was promised 70 years before by the Governor of New Mexico. When asked why he wants the pardon, Brushy Bill claims that he is really William H. Bonney aka "Billy The Kid", whom "everyone" knows to have been shot and killed by Pat Garrett in 1881. Phalen then asks if Bill has any proof that he is the famous outlaw.
