Ellie and Manny are expecting their first child, and Manny is obsessed with making life perfect and safe for the family, since his first experiences as a husband and father went bad when his family were killed by hunters. At the same time, Diego finds himself unable to catch a cocky gazelle he has been stalking and decides to leave the herd, believing that he is losing his predatory nature as a tiger. Sid grows jealous of Manny and Ellie and “adopts” three apparently abandoned eggs that he finds in an icy underground cavern and call them Egbert, Shelly, and Yoko. While Scrat inadvertently causes the break up of Pangaea, Manny and Ellie are forced to deal with the trials and tribulations of their teenage daughter Peaches, who has trouble fitting in with her peers. Ellie tries to support her daughter, but Manny becomes exceedingly over-protective. Peaches' friend Louis, a molehog, tries to warn her as she tries to approach a mammoth named Ethan on whom she has a crush. Meanwhile, Sid's family returns, but only long enough to drop off the elderly Granny before abandoning them both. Manny catches Peaches sneaking off to meet Ethan, and leading to an argument and their estrangement. Shortly after, a continental break-up separates Manny from the herd. Trapped on a moving chunk of ice with Sid, Granny, and Diego, Manny has no choice but to ride out the current. Meanwhile, a giant land shift encroaches on Ellie, Peaches, and those remaining on land, causing them to make their way toward the land bridge.

In the opening scene, Scrat, the saber-toothed squirrel climbs a glacier to bury his acorn, but accidentally opens a hole in it, causing water to spurt out. The world of ice is slowly melting. The creatures of the Ice Age are all shown enjoying themselves on slides and pools made by the melting ice; among them the three protagonists of the first film: Manny, Sid, and Diego. Sid opens a small day camp, where none of the younger creatures take him seriously, nor do Manny and Diego, which leaves Sid seeking a daring deed. Fast Tony, a local con artist is claiming that the earth will flood and that the bark and reeds which he sells are needed to stay alive. Manny dismisses the idea, but is distracted when he sees that Sid will try to high dive from a giant waterfall; as Manny goes with Diego to the top of the waterfall to save Sid from his act of daredevilry, suddenly the ice under Diego's feet was breaking, causing him to bolt in fear, this also made Sid figure that Diego is afraid of the water. The herd figure that the pleasant weather has caused the ice shelves to melt, and it is kept from destroying the valley only by the glaciers, which have formed a dam.

A saber-toothed squirrel (known as Scrat) is trying to find a place to store his prized acorn. Eventually, as he tries to stomp it into the ground, he causes a large crack in the ground that extends for miles and miles and sets off a large avalanche. He barely escapes, but finds himself stepped on by a herd of prehistoric animals. The animals are trying to avoid the ice age by migrating south. Sid, a clumsy ground sloth left behind by his family, decides to move on by himself but is attacked by two Brontops whom he angered. Sid is soon saved by Manfred ("Manny"), an agitated mammoth who fights them off and is heading north. Not wanting to be alone and unprotected, Sid follows Manny. Meanwhile, Soto, the leader of a Smilodon pride, wants revenge on a group of humans by eating the chief's baby son, Roshan, alive. Soto leads a raid on the human camp, during which Roshan's mother is separated from the rest and jumps down a waterfall when cornered by Soto's lieutenant, Diego. For his failure, Diego is sent to find and retrieve the baby.

In New York City's Central Park, people begin committing mass suicide. Initially believed to be caused by a bio-terrorist attack using an airborne neurotoxin, the behavior quickly spreads across the northeastern United States. Elliot Moore, a high school science teacher in Philadelphia, hears about the attacks and decides to go to Harrisburg by train with his wife, Alma. They are accompanied by his friend Julian and Julian's eight-year-old daughter Jess. Julian's wife is stuck in Philadelphia but is expected to meet them in Harrisburg. The train loses all radio contact en route and stops at a small town. They receive word that Philadelphia has been attacked by the toxin and Julian's wife was not able to get on the train to Harrisburg. Julian decides to go look for her, leaving his daughter with the Moores while he hitches a ride. However, the town has already been hit by the toxin. Succumbing to it, the driver and Julian both commit suicide.

In 3028 A.D., humanity has mastered deep space travel and interacted with several alien species. In the fictional "Verona Beach", the Capulets and the Montagues are arch-rivals. The animosity of the older generation—Fulgencio and Gloria Capulet and Ted and Caroline Montague—is felt by their younger relatives. A gunfight between the Montague boys led by Benvolio, Romeo's cousin, and the Capulet boys led by Tybalt, Juliet's cousin, creates chaos in the city. The Chief of Police, Captain Prince, reprimands the families, warning them that if such behavior continues, their lives "shall pay the forfeit of the peace".

A bomb detonates in the plaza of the Colombian Consulate building in Los Angeles, killing nine people, including a caravan of Colombian officials and American intelligence agents. Among the civilians killed are the wife and son of LAFD firefighter, Captain Gordon "Gordy" Brewer, who was injured in the explosion. A tape is sent to the U.S. State Department, in which a masked man calling himself "El Lobo" (The Wolf) claims responsibility, explaining it was in retaliation for the oppression of Colombia by the United States. The FBI believes El Lobo is a Colombian terrorist named Claudio Perrini. CIA Special Agent Peter Brandt, the Colombia Station Chief, is harshly reprimanded for the incident by a Senate Oversight Committee, who promptly terminate all CIA operations in Colombia. Brandt angrily returns to Mompós and meets with his paramilitary allies to plan a major offensive to take down Claudio.

After tying for the win in New York's "Drag Queen of the Year" contest, Noxeema Jackson (Wesley Snipes) and Vida Boheme (Patrick Swayze) win a trip to Hollywood to take part in the even bigger, "Miss Drag Queen of America Pageant." Before they depart, Vida persuades Noxeema to take along the inexperienced "drag princess" Chi-Chi Rodriguez (John Leguizamo) as their protégé (the duo initially refer to Chi-Chi simply as a "boy in a dress" rather than as a fully-fledged drag queen). To do this, they trade in their airplane tickets for cash and buy a stylish but old Cadillac convertible with money given to them by John Jacob Jingleheimer Schmidt (Robin Williams). The three of them set off for Los Angeles by car, carrying with them an iconic photo of Julie Newmar (signed, "To Wong Foo, thanks for everything! Julie Newmar") that Vida purloined from a restaurant wall.

In 3028 A.D., humanity has mastered deep space travel and interacted with several alien species. A human invention called "Project Titan" alarms the Drej, a pure energy-based alien species who attack Earth after breaching the Global Defense System. As the Drej start to attack Earth, Professor Sam Tucker, the lead researcher for "Project Titan", sends his son Cale on one of the evacuation ships with his alien friend Tek while Tucker and other members of his team fly the Titan spacecraft into hyperspace. When the Drej mothership destroys the Earth with an energy beam, the surviving humans become nomads, generally ridiculed by other alien species.
