A dog named Bolt (John Travolta) and a girl named Penny (Miley Cyrus) star on a hit television series called Bolt in which the titular character has various superpowers and must constantly thwart the evil plans of the nefarious Doctor Calico (Malcolm McDowell). To gain a more realistic performance, the TV show's producers have deceived Bolt his entire life, arranging the filming in such a way that Bolt believes the television show is real and he really has superpowers, including a powerful sonic scream-like "superbark". Mistakenly believing Penny has been kidnapped by the villain, Bolt escapes from his on-set trailer in Hollywood but falls into a box of foam peanuts and unknown to the film company is accidentally shipped to New York City. In New York, Bolt starts to notice that his "superpowers" aren't working, and rationalizes this is the effect that styrofoam has on his body. He then meets Mittens (Susie Essman), a female alley cat who bullies pigeons out of their food. Bolt forces Mittens to help him get back to Hollywood, and after Bolt knocks Mittens unconscious the two start their journey westward on a truck. In Hollywood, Penny is deeply saddened over Bolt's disappearance but is convinced by the studio to continue filming with a Bolt lookalike.

Mollie is an accountant living in New York City who has an affair with Albert, a womanizing executive who is married with two children, and becomes pregnant. During her pregnancy, Mollie and Albert keep their indiscretion secret, under the idea she was artificially inseminated, and that Albert plans to leave his wife Beth and their two children to be with her. Mollie and her friend Rona happen to catch Albert fooling around with his interior decorator Melissa and he admits he is planning on living with her after his divorce is finalized. Mollie leaves upset, and immediately goes into labor. She gets into a cab where the driver, James Ubriacco, recklessly speeds through downtown traffic in order to get her to the hospital on time, and he is inadvertently a witness to her son Mikey's birth. Mikey then begins to make commentary on his life and interacts with things through an inner voice which can also communicate with other babies.

Chief Warrant Officer Four Paul Brenner (John Travolta), a Vietnam War veteran of the 196th LIB, is in Georgia, masquerading as First Sergeant Frank White, at a local Army base, to broker an illegal arms trade with a self-proclaimed freedom fighter. Part of his character's disguise is speaking with a strong Southern accent. While on the base, his car gets a flat tire. He is on the side of the road trying to remove the wheel nuts with a small pair of pliers and not having much success when a pretty young officer arrives and helps him change the spare with her cross brace (lug wrench). The officer is Captain Elisabeth Campbell (Leslie Stefanson), the base commanding general's daughter and herself an Army captain in psychological operations. The next day Brenner calls in to see her with a basket full of chocolates and bath soaps as a thank you to her for her help. Both times he is in contact with her, he is keeping up the pretence with the Southern drawl. Elisabeth is, at first, warm to him, but after a few minutes of conversation, she becomes cool and distant, saying she has a lot of work to get through. The next evening, she is found murdered. Brenner and another warrant officer, Sara Sunhill (Madeleine Stowe), who is also a rape specialist, are brought in to investigate, as both are part of the U.S. Army Criminal Investigation Command. At the scene, the base Provost Marshal, Colonel William Kent (Timothy Hutton), and several of his military police have secured the area. Captain Campbell's nude body has been staked down with tent pegs, strangled, and presumably raped. Colonel Kent has 2,000 military police of whom he is in charge at the base, and he is considered both the police chief and the staff officer who advises Captain Campbell's father, Lieutenant General Joseph "Fighting Joe" Campbell (James Cromwell), a highly respected and very popular general officer who was Brenner's Commanding Officer in Vietnam, on all military police matters.

Chili Palmer, a loan shark based in Miami, clashes with mobster, Ray "Bones" Barboni over a leather jacket borrowed from Palmer at a restaurant without permission by Mr. Barboni. They have two confrontations, the first of which leaves Barboni with a broken nose. Barboni then wants his boss Jimmy Capp to go after Palmer, but he refuses, as Palmer has done nothing wrong. Barboni took the jacket without permission, and Chili's car keys were in the jacket. Jimmy also tells Bones that Chili works for another mafioso named Momo and Capp has no power over him. But soon after Palmer's boss, Momo, dies of a heart attack, Chili finds himself working for Barboni, whose first order is for Palmer to collect a loan shark debt owed by dry cleaner Leo Devoe. Devoe was believed to have been killed in a commercial airliner crash, but in truth had actually gotten off the plane, and failed to re-board because he was getting drunk in the airport bar. After the plane crash, Devoe's wife identified his personal effects, and the airline quickly offers her an insurance check for $300,000. Faye carelessly gives Leo the insurance money, and he heads out of Miami. When Chili visits Leo's "widow" Faye, she reveals to Palmer that Leo is still alive, has left Miami, and is partying and winning money in Las Vegas, Nevada.
