Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

Jonathan "Mox" Moxon (James Van Der Beek) is an intelligent and academically gifted backup quarterback for the West Canaan High School football team. Despite his relative popularity at school, easy friendships with other players, and smart and sassy girlfriend Jules Harbor (Amy Smart), Mox is dissatisfied with his life. He wants to leave Texas to go to school at Brown University. He is constantly at odds with his football-obsessed father (Thomas F. Duffy) and dreads playing it under legendary coach Bud Kilmer (Jon Voight), a verbally abusive, controlling authority who believes in winning "at all costs". He has a strong track record as coach, remarking in a speech that "in my thirty years of coaching at West Canaan, I have brought two state titles, and 22 district championships!" Lance is manipulated into taking anesthetic shots into an injured knee that finally succumbs to failure and results in even greater injury during gameplay. He is rushed to the hospital, where doctors are appalled at the massive amount of scar tissue found under his knee.

He has a strong track record as coach, remarking in a speech that "in my thirty years of coaching at West Canaan, I have brought two state titles, and 22 district championships!" His philosophy finally takes its toll on Coyotes' quarterback, Lance Harbor (Paul Walker), Mox's best friend and Jules' brother. Lance is manipulated into taking anesthetic shots into an injured knee that finally succumbs to failure and results in even greater injury during gameplay. He is rushed to the hospital, where doctors are appalled at the massive amount of scar tissue found under his knee.

In the spring of 1968 in California, Sally (Jane Fonda), a loyal and conservative military wife, is married to Bob Hyde (Bruce Dern), a captain in the United States Marine Corps who is about to be deployed to Vietnam. As a dedicated military officer, Bob sees it primarily as an opportunity for progress. At first, Sally dreads being left alone, but after a while she feels liberated. Forced to find housing off the base she moves into a new apartment by the beach and buys a sports car. With nothing else to do, she decides to volunteer at a local veterans' hospital. This, in part, is motivated by her bohemian friend Vi Munson (Penelope Milford), whose brother Billy has come home after just two weeks in Vietnam with grave emotional problems and now resides in the VA hospital.

The story follows the escape of two men from an Alaska prison, the efforts of a railroad dispatch office to safely stop the out-of-control train they are on, and the hunt by their warden to recapture them. Oscar "Manny" Manheim is a ruthless bank robber and hero to the convicts of Stonehaven Maximum Security Prison. After two previous escape attempts the doors to Manny's cell have been welded shut for three years. A court order compels Manny's nemesis, the vindictive and sadistic Associate Warden Ranken, to release him back into the general prison population. Manny intends to break out a third time with his older brother Jonah Manheim, but is forced to set his escape plan into action in the middle of winter. Ranken employs a serial killer to give Manny the incentive, by stabbing him grievously through his left hand. Jonah fatally stabs the serial killer to death in retaliation, and in turn is severely beaten by the prison guard, leaving him in a high-security hospital wing.
