Eight years after the events of the first film, Miami Police Department (MPD) narcotics division detectives Marcus Burnett and Mike Lowrey are investigating the flow of highly-potent ecstasy into the city. Their surveillance of boats coming in from Cuba leads them to a Ku Klux Klan meeting and drug drop in a swamp docks outside Miami. The subsequent raid on the Klan members proves to be a disaster; malfunctioning radios delay back-up, causing a firefight when Mike accidentally shoots Marcus in the buttocks, while the Klan members are revealed to be mere small-time buyers and not the distributors of the ecstasy. The incident leaves Marcus to further question if he still wants to partner with Mike, while Mike fears that Marcus may discover his new relationship with Marcus' sister, Syd.

Five years after Kyra's death, Riddick has become increasingly uneasy in his role as Lord Marshall of the Necromonger fleet. His refusal to swear into the Necromonger faith has caused dissent among his subjects and assassination attempts by his subordinate commanders. Riddick strikes a deal with Commander Vaako: the location of Furya and a ship to take him there, in exchange for Vaako becoming the next Lord Marshall, so that he can achieve what he calls transcendence. Led by Vaako's aide, Krone, Riddick and a group of Necromongers arrive on a desolate planet. Recognizing that it is not Furya, Riddick kills most of his escort when they attempt to assassinate him. In the chaos, Krone causes a landslide and buries Riddick alive.

In 1585, Catholic Spain ruled by King Philip II of Spain (Jordi Molla) is the most powerful country in the world. Seeing Protestant England as a threat, and in retaliation for English piracy of Spanish ships, Philip declares war. He plans to take over England, and make his daughter Isabella the Queen of England in Elizabeth's place. Meanwhile, Elizabeth I of England (Cate Blanchett) is being pressured to marry by her advisor, Francis Walsingham (Geoffrey Rush). She is ageing and, with no child, the throne will pass to her cousin, Mary, Queen of Scots (Samantha Morton). The Queen is presented with portraits of appropriate suitors, but Elizabeth refuses to marry, particularly to the Charles II, Archduke of Austria (Christian Brassington), who has become infatuated with the Queen. English explorer Walter Raleigh (Clive Owen) is presented at Elizabeth's court, having returned from the New World, and offers her potatoes, tobacco, two Native Americans, and gold from a Spanish ship that he claims was "unable to continue its journey". Elizabeth commands that the Native Americans be treated well, and refuses to accept the gold.

In 1992, Bogota, Colombia, Fabio Restrepo (Jesse Borrego) has key information about drug lord Don Luis Sandoval (Beto Benites). However, Don Luis fears that Fabio will be putting a hit on them, so he sends his henchman Marco (Jordi Mollà) to kill him. Fabio gives his nine-year-old daughter Cataleya (Amandla Stenberg) the information Don Luis wants and tells her it's her "passport"; he also gives her the address of her Uncle Emilio (Cliff Curtis), a criminal in Chicago, who will take care of her if she finds herself alone. The last thing he gives her is something that will keep her safe: his mom's necklace, the cataleya orchid. Fabio tells her to sit at the kitchen table and not move no matter what. After saying their goodbyes, Fabio and his wife Alicia (Cynthia Addai-Robinson) leave to battle Marco and his men but both of them are gunned down as Cataleya listens from the kitchen. Marco tries to manipulate her into giving the information. When he asks what she wants, she stabs him in the hand with a kitchen knife, saying "To kill Don Luis", and escapes. She safely makes it to the U.S. Embassy and gives the Embassy the information in exchange for a passport and passage to the United States. She escapes to the airport, where she makes it to the US and takes a bus to Chicago. Once she finds Emilio, Cataleya asks him to train her as an assassin.
