After Artie Decker, Sports Commentator for the minor-league Fresno Grizzlies is fired from his job due to his old school talk and lack of social media, his eager-to-please wife, Diane, agrees to babysit their three grandkids, Harper, Turner and Barker in Atlanta when their daughter, Alice and her husband, Phillip go away for an entrepreneur exhibition. Problems arise as Artie's and Diane's parenting skills collide with Alice and Phillip's helicopter parenting. During the American Civil War, Jonah Hex (Josh Brolin) served as a Confederate cavalryman until his commanding officer, Quentin Turnbull (John Malkovich), a general for the Confederates who is obsessed with the fall of the Union, ordered him to burn down a hospital. Hex refused, and was forced to kill his best friend, Turnbull's son Jeb. After the war, a vengeful Turnbull and his right-hand man, Burke (Michael Fassbender), a psychopathic sadist, tie up Hex and force him to watch as his house is burned down with his wife and son inside. Turnbull then brands Hex's face with his initials, "QT", and leaves him to die of thirst or exposure. Days later, American Indians find Jonah and revive him with their mystical powers. While they did manage to bring Jonah back from the dead, it is stated that they couldn't bring "all of him back". As a result, Jonah acquired the ability to, as long as he maintains physical contact with the corpse, temporarily resurrect and communicate with the dead; the corpse physically and mentally brought back to physical condition prior to death (apparently, only Jonah sees them restored like that. To everyone else, they continue to seem decayed and lifeless). It is also explained that the fresher the dead, the quicker that body begins to burn up as they are being touched. Once contact is broken, the corpse instantaneously reverts to its former, lifeless condition. When Turnbull apparently dies in a hotel fire, Hex satisfies his hunger for vengeance by turning to bounty hunting.

Physicist Dr. Reed Richards is convinced evolution was triggered millions of years ago on Earth by clouds of cosmic energy in space, and has calculated that one of these clouds is soon going to pass near Earth. Together with his friend, astronaut Ben Grimm, Reed convinces Dr. Victor Von Doom, his former classmate at MIT and now CEO of Von Doom Industries, to allow him access to his privately owned space station to test the effects of a biological sample of exposure to the cloud. Doom agrees in exchange for control over the experiment and a majority of the profits from whatever benefits it brings. Reed brings aboard his ex-girlfriend and Von Doom's chief genetics researcher Susan Storm and her ex-astronaut brother Johnny.

In Rivet Town, Herb Copperbottom, a dishwasher at Gunk's Greasy Spoon diner, races through the streets, elated that he is going to be a father. He and his wife, Lydia, after 12 hours of "labor", construct the baby. He is named Rodney, and he becomes a young inventor who dreams of making the world a better place. Rodney idolizes Bigweld, a master inventor and owner of Bigweld Industries. During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Mystery Inc. (Fred, Daphne, Velma, Shaggy and Scooby-Doo) attend the opening of an exhibition at the Coolsonian Criminology Museum commemorating their past solved cases with monster costumes on display. However, the celebrations are interrupted by the Evil Masked Figure who steals two costumes using the reanimated Pterodactyl Ghost. The gang are ridiculed by journalist Heather Jasper Howe who starts a smear campaign against them. Concluding an old enemy is the mastermind, the gang revisit old cases, dismissing the former Pterodactyl Ghost, Jonathan Jacobo, due to his death during a failed prison escape, they guess Jeremiah Wickles, the Black Knight Ghost’s portrayer, is the culprit.

In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.
