The film covers the court-martial of two U.S. Marines, Lance Corporal Harold Dawson and Private Louden Downey, who killed a fellow Marine, Private William Santiago, at the Guantanamo Bay Naval Base in Cuba. Santiago compared unfavorably to his fellow Marines, had poor relations with them, and failed to respect the chain of command in attempts at being transferred to another base. An argument evolves between base commander Colonel Nathan Jessup and his officers: while Jessup's executive officer, Lieutenant Colonel Matthew Markinson, advocates that Santiago be transferred immediately, Jessup regards this as akin to surrender and orders Santiago's commanding officer, Lieutenant Kendrick, to train Santiago to become a better Marine.

In 1979 a priest at the Vatican sees a comet arching over the moon (described as the "Eye of God"), heralding the birth of one chosen to be the mother of Satan's child. The priest is sent on a mission by the pope (Mark Margolis) to find and protect the girl from Satan, although a few Vatican knights (led by a corrupt cardinal (Michael O'Hagan)) insist that she must die. In New York a newborn girl, Christine York (Robin Tunney), is identified by Satanists (including her physician, Dr. Abel (Udo Kier), and her nurse and future guardian, Mabel (Miriam Margolyes)) as the person chosen to bear Satan's child on New Year's Eve, 1999. The Satanists perform occult rites on the newborn.

Zack Siler (Freddie Prinze, Jr.) is the big man on campus at his Southern California high school. His popular but narcissistic girlfriend, Taylor Vaughan (Jodi Lyn O'Keefe), ditches him for a faded reality TV star from The Real World, Brock Hudson (Matthew Lillard), whom she met on spring break in Florida. Although bitter over the break-up, Zack consoles himself by claiming that Taylor is replaceable by any girl from the school. Zack's friend, Dean Sampson, Jr. (Paul Walker), disagrees and challenges him to a bet on whether Zack can turn any random girl into the Prom Queen within six weeks, a coveted position held by the most popular girl in school. Retired school teacher and divorcee John Gustafson (Lemmon) and former TV repairman and widower Max Goldman (Matthau), are former childhood friends and longtime next-door neighbors in Wabasha, Minnesota. Their rivalry began decades earlier when John had "stolen" Max's high school sweetheart, May, with whom John went on to marry and have two children: daughter Melanie (Daryl Hannah), who is mother to his granddaughter Allie and who is separated from her husband Mike (Christopher McDonald), and son Brian, who was killed in the Vietnam War. Max went on to marry a woman named Amy and have one child: son Jacob (Kevin Pollak), who is a Wabasha politician who is running for (and eventually becomes) mayor of the town. Although John and Max agree that Amy was the best person for him in the end, and that John was unhappily married to May, Max still manages to harbor the grudge.

A deadly firefight and a fire aboard a ship docked in the San Pedro Bay leaves only two survivors: a Hungarian criminal named Arkos Kovaz hospitalized from severe burns, and a small-time con artist, Roger "Verbal" Kint (Kevin Spacey), a pathetic cripple. Separately, FBI agent Jack Baer (Giancarlo Esposito) and Customs agent Dave Kujan (Chazz Palminteri) arrive in San Pedro, lured by reports of a large cocaine shipment, and Kujan's personal vendetta against Dean Keaton (Gabriel Byrne), a formerly corrupt police officer who has since given up his life of crime but who was supposedly involved in the massacre. While Baer is at the hospital attempting to get security for Kovaz, Kovaz begins yelling in Hungarian, and mentions the name Keyser Söze, which stops and stuns Baer. As Verbal later explains, Söze has a near mythical and vengeful reputation, having killed his own family when they were held hostage by a Hungarian gang and then killing all but one of the gang members before disappearing underground, keeping his true identity secret by insulating himself from his agents, who usually do not know for whom they are working.
