In Central Park Zoo, Samson the Lion tells his son Ryan stories of his adventures in the wild. That night, when the zoo closes, all the animals are free to roam. Samson, Benny, Bridget, Larry, and Nigel were in a turtle curling championship while Ryan was with his friends. Ryan accidentally alerts the Thompson Gazelles which head to the game. Samson and Ryan have a falling-out about the fact that Ryan can't roar and Ryan storms off, even though his father was sorry for what he said. Benny insists that Samson tells the truth to Ryan or he will lose his son. When Samson goes to talk to him, he is not home. Ryan has actually walked into a green box and accidentally gets shipped, which the legend tells will take him to the wild. With the help of a pigeon, Hamir, Samson and Benny go after him, sneaking into a garbage disposal truck with Nigel, Bridget, and Larry coming as well, accidentally throwing Benny off the truck. After passing through Times Square and nearly being crushed in the garbage disposal, the group encounters a pack of rabid stray dogs. Samson leads them through the sewer rather than scaring them off. There, they take directions to the docks from two street wise alligator brothers, Stan and Carmine.

Stu Shepard (Colin Farrell) is an arrogant New York City publicist who has been courting a woman named Pam (Katie Holmes) behind his wife Kelly (Radha Mitchell). He uses the last remaining public phone booth in the city to contact Pam. During the call, he is interrupted by a pizza delivery man, who attempts to deliver a free pizza to him, but Stu rudely turns him away by insulting his weight. As soon as Stu completes his call to Pam, the phone rings. Stu answers, to find that the caller (Kiefer Sutherland), who knows his name, warns him not to leave the booth, and says he will say hello to Pam for him. He also says he will call Kelly, leaving Stu panicked.

Nelson Wright (Kiefer Sutherland), convinces four of his medical school classmates — Joe Hurley (William Baldwin), Dave Labraccio (Kevin Bacon), Randy Steckle (Oliver Platt) and Rachel Manus (Julia Roberts) — to help him discover what lies beyond death. To do this they must stop his heart, producing a flat line graph on the heart monitor signal. Nelson flatlines for one minute before his classmates resuscitate him. While "dead", he experiences a sort of afterlife. He sees a vision of a boy he bullied as a child, Billy Mahoney. He merely tells his friends that he can't describe what he saw, but something is there. The others decide to follow Nelson's daring feat. Joe flatlines next, and he experiences an erotic afterlife sequence. He agrees with Nelson's claim that something indeed exists. Dave is third to flatline, and he sees a vision of a girl, Winnie Hicks (Kesha Reed), that he bullied in grade school. The three men start to experience vivid hallucinations that are related to their afterlife visions, but Nelson's circumstances are particularly freakish; he is repeatedly physically attacked by Billy Mahoney and each day presents with fresh cuts and wounds. Joe, engaged to be married, is haunted by home videos that he secretly filmed of his sexual trysts with other women. Dave is confronted by a vision of Winnie Hicks on a train, and she verbally taunts him like he did to her.

In 1625 France, following in his late father's footsteps, D'Artagnan (Chris O'Donnell) sets off to Paris in hopes of becoming a member of the Musketeers, a band of men sworn to serve and protect the King of France. D'Artagnan is pursued by Gérard and his brothers, who accuse him of blemishing their sister's honor. Gérard saw his sister kissing d'Artagnan goodbye or as d'Artagnan put it "she wanted to give me something to remember her by!" At Musketeer Headquarters, Captain Rochefort (Michael Wincott) and the cardinal's guards have disbanded the musketeers as per the orders of Cardinal Richelieu (Tim Curry), the King's minister, ostensibly to help fight in an impending war with England. Rochefort confides to the Cardinal that there are three musketeers that have refused to relinquish their duties: Athos (Kiefer Sutherland), Porthos (Oliver Platt), and Aramis (Charlie Sheen).

The film begins with an introductory sequence involving the main characters and images from space and introducing many of the film's visual leitmotifs. These are motifs of virtually still images revealing the key elements of the film: Justine the bride in deep melancholy with birds falling behind her; of a lawn with trees and sundial with two different shadows; Pieter Breughel's Hunters in the Snow (often used as interpretation of an idealised nostalgia) burning; the non existent 19th hole (limbo) and the Black Horse collapsing catastrophically in slow motion (Id, ego and super-ego battle); Justine as a bride being swept along by a river; and her being held back by her wedding dress; and finally Justine and her nephew building their magic cave before the Earth crashes into Melancholia becoming one.
