A series of strange abductions have occurred in Gotham City, Central City, Coast City and Metropolis among others. Video footage suggests that Batman, a wanted, costumed vigilante, is behind the incidents. When a mysterious, burly, cloaked kidnapper abducts a woman, Green Lantern (Hal Jordan) arrives to confront the kidnapper and saves the woman when she is dropped from above. Green Lantern then attacks the kidnapper, revealing it to be a monstrous Parademon. The creature defeats Green Lantern soundly, and as he is about to be killed, Batman appears and attacks the Parademon, trying to interrogate it. The Parademon then attacks both heroes. They escape from the city's police and chase the creature into the sewers, where it charges a Mother Box and explodes. Batman and Green Lantern examine the box, deduce that it is of extraterrestrial origin, and decide to ask Superman for an answer. Another Mother Box, supplied by The Flash (Barry Allen) is being studied at S.T.A.R. Labs. Doctor Silas Stone, father of Vic Stone, deliberately misses his son's football game so he can study the box. Arriving in Metropolis, Batman and Green Lantern fight Superman—who has fought a Parademon previously and believes the heroes are working with it. The battle spreads over a portion of the city; it finally stops when Batman calls Superman "Clark". Superman uses his x-ray vision and recognizes Batman as billionaire Bruce Wayne. The three heroes then begin to collaborate. On planet Apokolips, Darkseid orders Desaad to begin an invasion of Earth in response to the superheroes' discovery of his plans.

The 12-year-old orphan Kex Bradley, escapes from an orphanage, hoping to see the world. He stows away on a lifeboat, but is later pushed overboard during a storm out at sea and later finds himself on an island called Dinotopia. Here, he befriends the beloved young dinosaur "26" (known from the miniseries) and a 12-year girl named Mara. They get in trouble fast as the evil Ogthar is released from his stone prison and recovers the Ruby Sunstone, whose dark power can endanger all of Dinotopia. They soon have to stop Ogthar in time to save Dinotopia. In the process, the Ruby Sunstone is destroyed.

A new heroine has arrived in Gotham whose identity is a mystery— even to Batman. The film takes place in Australia and Vampire Rock, a rock formation shaped like a vampire head. There is a legend of a vampire named the Yowie Yahoo, who lives in the rock. The film begins with 12-year-old Eliza Thornberry playing with a family of cheetahs in East Africa, where her parents Nigel and Marianne Thornberry work as roving wildlife photographers for a television nature show. Eliza has the magical ability to talk and communicate with wild animals. Eliza also rides on the back of a female elephant named Phaedra throughout the jungle. The cheetah mother, Akela, has left Eliza in charge of her cubs; however, Eliza strays beyond the security of the area, and one of the cheetah cubs, Tally, is kidnapped by poachers. Eliza's persistent efforts to rescue the cub lead her British grandmother Cordelia, who is visiting them, to send her off to an English boarding school, fearing that Eliza is constantly endangering herself in Africa and will be much safer in England much to Debbie's dismay that Eliza had to go instead of her. Darwin, Eliza's "pet" chimpanzee, smuggles himself into her luggage and travels to school with her. After a chaotic food fight at a dinner Darwin attends, he is discovered and gets Eliza in trouble. The headmistress tells Eliza that her grandmother will be disappointed in her. Eliza is still guilt ridden for causing Tally to be taken away by poachers.

After Ben Ravencroft, a famous horror writer of whom Velma is a big fan, assists her and the Mystery, Inc. gang in solving a case at a museum, he invites them to his hometown, Oakhaven, Massachusetts. When they arrive, they find the town converted into a tourist attraction by Mayor Corey, complete with 17th-century replicas and attractions based on the alleged ghost of Sarah Ravencroft, an ancestor of Ben's who was persecuted as a witch and executed by the Puritan townspeople in 1657. Ben disputes this, claiming Sarah to be a Wiccan who used natural herbs to heal people and reveals for years he has been searching for Sarah's medical journal to prove her innocence.

The film starts off with a rocket carrying two boys and a robotic dog: Jimmy Neutron (Debi Derryberry), Carl Wheezer (Rob Paulsen) and Goddard (Frank Welker).
