In the future, robots known as Sentinels are exterminating mutants and their human allies. A band of mutants, including Kitty Pryde, Colossus, Iceman, Bishop, Warpath, Blink and Sunspot, evade the Sentinels due to Pryde's ability to send a person's consciousness to the past. Pryde's group convenes with Logan, Storm, Professor Charles Xavier, and Erik Lehnsherr at a monastery in China. Pryde sends Logan's consciousness 50 years back in time to 1973 to prevent Mystique from assassinating Dr. Bolivar Trask, creator of the Sentinels. Following the assassination, Mystique was captured, and her DNA was used by Trask's company to improve the Sentinels, whose ability to adapt to any mutant power makes them almost invincible. Xavier and Lehnsherr advise Logan to find both of their younger selves for help.

The film begins with Tyler (Patrick Probst) and little brother Logan (Leo Howard) at the movie theater watching a brand new action film, that Tyler thinks was amazing, while Logan thinks it was bad and had no content. Then Logan tells Tyler about his plans to make a movie. Tyler says that he can make a movie. Then, while looking for actors, and crew workers, he faces rejection from his peers at school and his careless parents at home. Then Logan turns to the one he can always count on- Tyler. But when Tyler gets mad at Logan because of a misunderstanding about losing his jacket for his concert, Tyler tells Logan that the movie was a stupid idea, and that it was so bad he couldn't even finish reading it. He tells Logan, "you're only doing this for the attention anyway. It's not worth it. You're never gonna finish it, Logan". Then, while the parents are out and Tyler is at his band concert, Logan does what Tyler never thought he would- he tries to hang himself. Tyler comes up after getting angry at his orchestra leader, he looks all over the house trying to find Logan- and when he does, he is hanging from a tree in the backyard. Logan lives but if Tyler was two minutes late, he would have been brain dead. Although Tyler tries to get through the tragedy with the help of his friends, Ben (Booboo Stewart) and Carlie (Nicole Cummins), he just cannot. At the turn of the unexpected tragedy, the brothers' relationship is altered forever and Tyler is challenged to do whatever it takes to see his little brother's project succeed, even if that means risking it all.

In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. In 1944 German-occupied Poland, 13-year-old Erik Lehnsherr is separated from his parents upon entering a concentration camp. While attempting to reach them he causes a set of metal gates to bend towards him, as though attracted by a magnetic force, before being knocked out by guards. Decades later, Senator Robert Kelly attempts to pass a "Mutant Registration Act" in Congress which would force mutants to publicly reveal their identities and abilities. Present are Lehnsherr, now known as Magneto, and the telepathic Professor Charles Xavier, who privately discuss their differing views on the relationship between humans and mutants.

Kathleen Kelly (Meg Ryan) is involved with Frank Navasky (Greg Kinnear), a leftist postmodernist newspaper writer for The New York Observer who's always in search of an opportunity to root for the underdog. While Frank is devoted to his typewriter, Kathleen prefers her laptop and logging into her AOL email account. There, using the screen name 'Shopgirl', she reads an email from "NY152", the screen name of Joe Fox (Tom Hanks) whom she first met in an "over-30s" chatroom. As her voice narrates her reading of the email, she reveals the boundaries of the online relationship; no specifics, including no names, career or class information, or family connections. Joe belongs to the Fox family which runs Fox Books — a chain of "mega" bookstores similar to Borders or Barnes & Noble. Kathleen, on the other hand, runs the independent bookstore The Shop Around The Corner that her mother ran before her. The two are shown passing each other on their respective ways to work, revealing that they frequent the same neighborhoods in upper west Manhattan. Joe arrives at work, overseeing the opening of a new Fox Books in New York with the help of his best friend, branch manager Kevin (Dave Chappelle). Meanwhile, Kathleen and her three store assistants, George (Steve Zahn), Aunt Birdie (Jean Stapleton), and Christina (Heather Burns) open up her small shop that morning.
