The story, loosely based on actual events, takes place in March 1943, when the Second World War was at its height. The cryptanalysts at Bletchley Park, Buckinghamshire, have a problem: the Nazi U-boats have changed one of their code reference books used for Enigma machine ciphers, leading to a blackout in the flow of vital naval signals intelligence. The British cryptanalysts have cracked the "Shark" cipher once before, and they need to do it again in order to keep track of U-boat locations.

Kim (Ravi Sheth) is a 13-year-old street orphan in Lahore of the 19th century (1894). Kim thinks he is native, but he's actually of British origin, the son of an Irish soldier and an unknown mother (unlike the novel on which it is based, Kim's mother is not portrayed as Irish, but it is made clear that Kim is white). Kim is hired as a guide by a travelling Tibetan lama (Peter O'Toole) on a search for a river where Budda hurled an arrow, turning it into a place of redemption. When he finds his father's regiment and the British military discover his origins and his real name, Kimball O'Hara, he's placed in an English college. His nature, however, is opposed to the regimentation expected for the son of a British soldier, and he rebels. His familiarity with Indian life and his ability to pass as an Indian child allows him to function as a spy for the British as they attempt to thwart revolution and invasion of India. Rejoining his holy man, Kim is trained by an Englishman called Babu (John Rhys Davies) to become a British spy and receives orders from a British Colonel (Julian Glover) who assigns him a risky mission in the Big Game, the behind-the-scenes struggle between Imperial Britain and Russia for supremacy in Afghanistan and Central Asia. He also befriends an astute Afghan horse-dealer named Mahbub Ali (Bryan Brown), a British Secret Service agent, who helps him with his task.

A Boy Scout troop led by their scoutmaster (Sykes) is on a field trip to a seemingly-peaceful English woodland. However, the woods are actually teeming with strange characters, some of whom turn out to be disguised police officers and others criminals. The police are searching for £2,000,000 in stolen banknotes and hope that the criminals will lead them to them. The criminals, on the other hand, are aware that the police are looking for them and doing their best to avoid betraying the location of their stash. It later transpires that the money is just a smokescreen for a top-secret document that the gang's leader - actually a KGB officer - is trying to smuggle out of the country. Despite an escalation of security in which the police are eventually joined by the army, navy and air force, it is the scoutmaster's chaotic bungling that leads him to discover the money and flush out the ringleader. At the end it is revealed that the scoutmaster was in fact an undercover police officer and that his bungling was a ruse.

The storyline of Jesus of Nazareth is a kind of cinematic Diatessaron, or “Gospel harmony”, blending the narratives of all four New Testament accounts. It takes a fairly naturalistic approach, de-emphasizing special effects when miracles are depicted and presenting Jesus as more or less evenly divine and human. The familiar Christian episodes are presented chronologically: the betrothal, and later marriage, of Mary and Joseph; the Annunciation; the Visitation; the circumcision of John the Baptist; the Nativity of Jesus; the visit of the Magi; the circumcision of Jesus; the Census of Quirinius; the flight into Egypt and Slaughter of the Innocents; the Finding in the Temple; the Baptism of Jesus; the woman caught in adultery; Jesus helping Peter catch the fish; the Parable of the Prodigal Son (Luke 15: 11-32); a dialogue between Jesus and Barabbas (non-biblical); Matthew's dinner party; the Sermon on the Mount; debating with Joseph of Arimathea; the curing of the blind man at the pool; the Raising of Lazarus (John 11:43); the Feeding of the Five Thousand; the Entry into Jerusalem; Jesus and the money changers; the Last Supper; the

After a spectacular prelude, the film begins on a train journey with Gustav Mahler (Robert Powell) and his wife Alma (Georgina Hale) confronting their failing marriage. The story is then recounted in a series of flashbacks (some of which are surrealistic and nightmarish), taking one through Mahler's childhood, his brother's suicide, his experience with anti-semitism, his conversion from Judaism to Catholicism, his marital problems, and the death of his young daughter. The film also contains a surreal fantasy sequence involving the anti-Semitic Cosima Wagner (Antonia Ellis), widow of Richard Wagner, whose objections to his taking control of the Court Opera were supposedly removed by his conversion to Catholicism. In the process, the film explores Mahler's music and its relationship to his life.
