The story begins in 1957 in the star-filled skies above California's Mojave Desert. It is a special night for noted astronomer Ted Lewis, who is preparing a special anniversary dinner with steaks for his beautiful, adoring wife Lana while observing the annual meteor shower of the Perseids. Lori is an unhappy 15/16-year-old girl who lives with her single mother. She receives sexual attention from men, including her boss at a retail store and her mother's boyfriend Gary. Eric Komenko (Jon Foster) is an 18-year-old boy who has killed his parents. Incarcerated, Komenko frequently gets visits from Lt. Cristofuoro (Russell Crowe), the detective who arrested him. Cristofuoro is convinced Komenko is a psychopath, that he killed two teenage girls previously, and that he will kill again. After Eric is released from the juvenile detention facility, he lives with his aunt. His release attracts some media attention, which leads Lori to seek out Eric at his home. Lori gets in the back of Eric's car to seek shelter from rain, and she falls asleep.

A small oil rig located on a small river in Louisiana hits it big and former oiler John Sanders (who quit when a blowout occurred on a rig he was the boss of and four men died) and his friend Emery are hired to take his ex-wife Kelly and her boss to the location. Thora Birch stars as Liz Murray, one of two daughters of an extremely dysfunctional Bronx family. As a young girl, Murray lives with her sister, their drug-addicted, schizophrenic mother and their father, also a drug addict who is intelligent, but has AIDS, lacks social skills, and is not conscientious. She is removed from the home and put into the care system as her father cannot take care of her. At 15 she moves in with her mother, sister and Grandfather who sexually abused her mother. After a run-in with her Grandfather she runs away with a girl from school who is being abused at home. After her mother Jean Murray (1954-1996) dies of AIDS, which she got from sharing needles during her drug abuse, she gets a 'slap in the face' by her mother's death and begins her work to finish high school, which she amazingly completed in two years, rather than the usual four. She becomes a star student and earns a scholarship to Harvard University through an essay contest sponsored by The New York Times.

Ben Cronin (Jesse Bradford) is a star swimmer of his high school's swim team. His coach informs him that Stanford University scouts will appear at next week's swim meet. Ben and his girlfriend Amy (Shiri Appleby) discuss their future plans. Amy has her heart set on going to school in Rhode Island, but explains that she will go to school in California to stay close to Ben. The next day, Ben nearly runs his car into Madison Bell (Erika Christensen) and gives her a ride home as an apology. Later, he realizes that Madison left her notebook in his car. The notebook is filled with music notes, and Ben spots his initials written inside a staff. When he brings the notebook to return it, he meets Madison's cousin, Christopher (James Debello). Madison appears stressed, and explains that she hasn't eaten all day, so Ben offers to take her to dinner. At dinner, Ben tells Madison about his girlfriend, but Madison does not appear too bothered and explains that she has a boy waiting for her in New York City.

After Ben Ravencroft, a famous horror writer of whom Velma is a big fan, assists her and the Mystery, Inc. gang in solving a case at a museum, he invites them to his hometown, Oakhaven, Massachusetts. When they arrive, they find the town converted into a tourist attraction by Mayor Corey, complete with 17th-century replicas and attractions based on the alleged ghost of Sarah Ravencroft, an ancestor of Ben's who was persecuted as a witch and executed by the Puritan townspeople in 1657. In a college computer lab run by Professor Robert Kaufman, as he goes to check on his two students; Eric Staufer and Bill McLemore, a new creature - the Phantom Virus - comes out of a new game based on the Mystery Gang's past adventures and tries to scare away the game's creator Eric. The next day, Mystery, Inc. themselves come to the college and learn from their friend Eric, that the virus had assumed a lifelike form thanks to an experimental laser which is able to transmit objects into cyberspace, and is now rampant across the campus. The gang goes on the hunt for the Phantom Virus, where the virus chases Scooby and Shaggy through the college. Unfortunately, the whole gang, including the virus, somehow gets pulled into the game after 'someone' activates the laser. Left with no other choice, the gang fight their way through the ten levels of mystery and adventures to complete the game in order to escape it, with the goal of finding a box of Scooby Snax to complete each level. Their efforts are impeded on each level by the Phantom Virus. The first level is on the moon, the second is in the Roman Colosseum, the third is in the dinosaur age, the fourth is under the sea, the fifth is in a (shrunken) backyard, the sixth is ancient Japan, the seventh is in ancient Egypt, the eighth is in medieval times, and the ninth is in the North Pole.
