In 1984, Captain Ray Quick and Colonel Ned Trent, explosives experts working for the CIA, are on a mission to blow up a car transporting a South American drug dealer. But when the car appears, a little girl is inside with the dealer. Ray insists they abort the mission, but Ned intends to see it through and allows the explosion to happen, resulting in the deaths of both the drug dealer and the girl. Angered by the girl's wrongful death, Ray savagely beats Ned and flees, effectively resigning from the CIA.

Master Gunnery Sergeant Thomas Beckett, an experienced sniper, and his spotter Cpl. Papich are on a mission to assassinate a Panamanian rebel leader in the jungle; however, they are extracted in daylight instead of night time, which results in Papich's getting killed by a sniper. Beckett runs back under fire to haul Papich's body to the helicopter. Later, Beckett is paired up with an inexperienced civilian, Richard Miller, to eliminate a rebel general financed by a Colombian drug lord. Miller is a SWAT sharpshooter, but he has no combat experience or confirmed kills. On the way to the staging area, Miller's chopper is attacked by a guerrilla, who kills several members of the crew. Miller is unable to take out the attacker; instead, the chopper's dying gunner makes the kill. The co-pilot believes Miller is responsible, and Miller earns a false reputation.

In Bolivia's Amazon basin, corporate cattle ranches are replacing the rain forest. When Santos, charismatic leader of the union of rubber tappers, forges an alliance with Indians to protest deforestation, he is assassinated. Bone, who has recently lost his job at a cryogenics facility for not showing the proper respect to authority, meets Helen, a woman forced into prostitution at the government-sanctioned whorehouse. They are immediately attracted to each other and begin an illegal romance despite several close calls with the police. Bone's friend Creon becomes jealous of their relationship and demands that Bone share Helen with him; disgusted, Bone refuses, and they eventually come to blows over Creon's behavior.
