L'histoire prend place juste après la fin de Jeepers Creepers. La créature vient de s'envoler avec Daryl, et sa soeur Trish attend ses parents au commissariat. La police arrive sur place et encercle le camion du monstre. Ils y trouvent de nombreux corps sans vie et des pièges mortels pour quiconque s'en approche. Danny, chef de la police, décide de se lancer à la poursuite du creeper avec une équipe d'hommes qui ont tous des comptes personnels à régler avec la bête. Pendant ce temps, Addison qui habite chez sa grand-mère, doit faire face à la folie apparente de cette dernière qui a perdu son fils Kenny 23 ans plus tôt, disparu sur la route avec sa petite amie Darla, le soir du bal de promo. Kenny apparaît régulièrement à sa mère, c'est ainsi qu'elle sait qu'il est mort, puisque son corps n'a jamais été retrouvé. Seuls Daryl et Trish l'ont vu dans la cave de l'église qui a ensuite éte incendiée dans le premier opus. Kenny prévient sa mère que le creeper va venir récupérer quelque chose qui lui appartient et qui a été enterré devant la maison. Très vite, le monstre se met à nouveau en quête de proies pour terminer son cycle en ayant dévoré suffisamment d'âmes.

Three days after the events of the first film, a young boy named Billy Taggart assists his father in erecting scarecrows throughout a corn field, when one of the scarecrows suddenly comes to life and attacks him. After breaking up for the summer, the four friends regroup for a party held by Stifler (Seann William Scott), their overtly sex-crazed class clown and friend. His party is shut down thanks in part to the neighbors calling the police. Kevin (Thomas Ian Nicholas) is inspired by his brother to make his summer with his friends count by renting a beach home. He, Jim, Oz and Finch plan to take off to a beach house together, where they intend to spend the summer. Kevin realizes a problem and worked out that they can only afford the house if they have a fifth member to work along with them. Students at Steinmetz High School are less than enthusiastic about anything in the classroom, except for Jolie Fitch, a junior who enjoys Dr. Jerry Plecki's English class and is involved heavily in all discussions, especially on his favorite book Paradise Lost. Aside from teaching, Dr. Plecki is offered the position of Academic Decathlon coach, a job all the other teachers consider to be a waste of time for them as well as the students. Dr. Plecki holds an open call for the students after class, but no one arrives to participate. He is about to leave for the day when Jolie comes in and convinces him that he needs to look for the smarter students and recruit them. Seventeen-year-old Jack "Cowboy" Kelly (Christian Bale), is one of the hundreds of homeless and orphaned children who sell newspapers in New York City during the 1890s to support themselves. Jimmy Woods (Luke Edwards) is a young boy who has suffered from an unnamed, but serious mental disorder ever since his twin sister Jennifer drowned in the Green River two years earlier. When Jimmy is put into an institution, Corey breaks him out and runs away with him to California. Christine and her husband hire Putnam (Will Seltzer), a greedy and sleazy runaway-child bounty hunter, to bring back only Jimmy; he competes with Sam and Nick to find the boys, and both groups sabotage each other's efforts, resulting in chaotic confrontations.
