After the decline in Atlantean culture following the sinking, Kida (Cree Summer), now Queen, and married to Milo Thatch (James Arnold Taylor), is using the heart of Atlantis to restore her city's former glory. Suddenly, Milo's comrades and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends. Unfortunately, they have come to inform them of mysterious creature causing trouble on the surface. They arrive in Norway and discover that the mysterious problem is actually the creature known as the Kraken, which had been attacking shipping freighters and taking their cargo to a cliffside village. At first they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film), but they discover that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. They soon learn, though, that the Kraken itself is the master, having made a deal with Volgud. When they blow up the Kraken, the man disintegrates and restores the spirit of the village.

The parallel city of Monstropolis is inhabited by monsters and powered by the screams of children in the human world. At the factory of Monsters, Inc., employees called "scarers" venture into children's bedrooms to scare them and collect their screams, using closet doors as portals. However, production is falling as children are becoming harder to scare and the company's chairman Henry J. Waternoose III is determined to find a solution. The top scarer is James P. "Sulley" Sullivan, who lives with his friend and assistant Mike Wazowski and has a rivalry with the ever-determined chameleon-like monster Randall Boggs. During an ordinary day's work on what is known as the "Scarefloor", another scarer accidentally brings a child's sock into the factory, causing the Child Detection Agency (CDA) to arrive and cleanse him. Mike is frequently ridiculed by the company's clerk Roz for never completing his paperwork on time.

In the Australian Outback, a young boy named Cody rescues and befriends a rare golden eagle named Marahute, who shows him her nest and eggs. Later on, the boy unknowingly falls into an animal trap set by Percival C. McLeach, a local poacher wanted by the Australian Rangers. When McLeach finds one of the eagle's feathers on the boy's backpack, he is instantly overcome with excitement, for he knows that catching an eagle that size would make him rich because he had caught one before, which was Marahute's mate. McLeach throws Cody's backpack to a pack of crocodiles in order to trick the Rangers into thinking that Cody was dead, and kidnaps him in his attempt to force him to reveal the whereabouts of Marahute.

The eponymous theatre troupe is rehearsing the title song with hopes of finding success through being picked up for a syndicated television show. Sidney, Arthur's friend and member of the team, receives a visit from his ex-wife Sandy with his alleged son Seymour (who comically very strongly resembles Sidney).
