Set in 1964 at a Catholic church in The Bronx, New York, the film opens with the jovial Father Flynn (Philip Seymour Hoffman) giving a sermon on the nature of doubt, noting that like faith, doubt can be a unifying force. The next evening, Sister Aloysius Beauvier (Meryl Streep), the strict principal of the parish school, discusses the sermon with her fellow nuns, the Sisters of Charity of New York. She asks if anyone has observed unusual behavior that would inspire Father Flynn to preach about doubt, and instructs them to keep their eyes open should any such behavior occur in the future.

Matt Conlin is an unemployed, drinking deadbeat. Once he was a police officer who lived with his wife Liz and his daughter Becky. Then, his partner disappeared, along with a large stash of police-impounded money. Due to the fact that Matt was an avid gambler, he was the prime suspect for the crime, but his colleague Steve lied that he and Matt were playing poker, thus giving him an alibi. Since the police still suspected Matt of the crimes, he was thrown off the police force. Matt's wife files for divorce and marries Steve. The film centers on the life of Thomas Jonathan "Stonewall" Jackson, the God-fearing and militarily brilliant yet eccentric Confederate general, from the outbreak of the American Civil War until its halfway point when Jackson, while on a night ride with his staff to plan the next day's battle, is accidentally shot by his own soldiers in May 1863 while commanding at the Battle of Chancellorsville. It also follows Joshua Lawrence Chamberlain and Winfield Scott Hancock. Chamberlain is a Maine college professor who is appointed a Lieutenant Colonel and becomes second-in-command of the 20th Maine Volunteer Infantry Regiment. The film prominently features the Battles of Bull Run (1st Manassas), Fredericksburg, and Chancellorsville. The film's original running time clocked in at nearly 6 hours (much like the original running time of Gettysburg). The longer version featured the Battle of Antietam (Sharpsburg) as well as an entire plot following the American actor and future assassin John Wilkes Booth and his colleague Henry Harrison (from Gettysburg).
