1964 saw the cancellation of The Rocky and Bullwinkle Show and life became rather miserable and melancholy for Rocket "Rocky" J. Squirrel and Bullwinkle J. Moose. Their home, Frostbite Falls, has been destroyed in deforestation, Rocky has lost his ability to fly, and the show's unseen Narrator lives with his mother, spending his time narrating everything that she does. Bullwinkle and Rocky head out to address the President of the United States regarding their situation, but are stopped for six months by red tape. Meanwhile, their enemies Fearless Leader, Boris Badenov, and Natasha Fatale lose power over Pottsylvania and dig to a Hollywood film studio where they convince an executive Minnie Mogul (Janeane Garofalo) to sign a contract giving her rights to the show, and the villains are transformed from their two-dimensional cel animation origins, and become live-action characters (portrayed by Robert De Niro, Jason Alexander, and Rene Russo). The klutzy FBI agent Karen Sympathy (Piper Perabo) and her boss Cappy von Trapment (Randy Quaid) inform President Signoff (James Rebhorn) that Fearless Leader intends to make himself the President by brainwashing the American public with his cable television network "RBTV" (short for "Really Bad Television"), with virtually nothing but mediocre spy film-based programming on the air. Karen is sent to a special lighthouse to bring Rocky and Bullwinkle to the real world. She succeeds, the Narrator being brought along as well but never being physically seen.

Danny O'Shea (Rick Moranis) has always lived in the shadow of his older brother, Kevin (Ed O'Neill), a Heisman Trophy winner and a local football hero. In 1983, Daniel O'Grady returns home from a trip to Ireland to tell his wife he has captured a leprechaun and thus acquired his pot of gold. Unknown to him, the evil leprechaun stows away in a suitcase and kills his wife. After burying the gold, O'Grady discovers the leprechaun and attempts to kill it with a four-leaf clover. In Los Angeles, Officer Nordberg attempts to bust a heroin drug operation at the docks organized by Vincent Ludwig, and is shot by Ludwig's henchmen. After being briefed on the case by his boss, Captain Ed Hocken, Police Squad Lieutenant Frank Drebin visits Nordberg in the hospital. Nordberg provides cryptic clues, including a picture of Ludwig's ship on which the deal had been organized. Frank meets with police scientist Ted Olsen, who has invented a cufflink that shoots a tranquilizer dart. Frank learns through Ted that Nordberg's jacket tested positive for heroin. Police Squad is in charge of security for the visit of Queen Elizabeth II to Los Angeles, and Ed tells Frank that he has 24 hours to clear Nordberg before word gets out about what happened and detracts from the queen's visit. Frank visits Ludwig in his office. Ludwig learns that Nordberg is still alive. Ludwig has his assistant, Jane Spencer, assist Frank in his investigation and the two fall in love. Jane is unaware of her employer's illegal activities.

Todd Howard (Jason Bateman), the cousin of Scott Howard, has recently been accepted into Hamilton University on a full athletic scholarship on the recommendation of Coach Bobby Finstock (Paul Sand), who was Scott's basketball coach at Beacontown High. Finstock's hope is that Todd has the family genes to become a werewolf and turn Finstock's new struggling boxing team into championship contenders. Having never been much good at sports, and because he is more interested in being a veterinarian, Todd is certain that Finstock has the wrong guy.
