The film opens in what will become North Texas, 35,000 BC. Entering a cave, a hunter stumbles upon a large extraterrestrial lifeform. They fight and the caveman wins, stabbing the creature to death, but he is also infected by a black oil-like substance which crawls into his skin. In 1998, in the same area, when a group of boys are digging a deep hole, a young boy named Stevie (Lucas Black) falls down the hole and finds a human skull. Prior to the events of the film, a scientist is ordered by his dictator to create a machine in the apparent name of progress. The Scientist uses his own intellect to create the B.R.A.I.N., a thinking robot. However, the dictator quickly seizes it and integrates it into the Fabrication Machine, an armature that can construct an army of war machines to destroy the dictator's enemies. Lacking a soul, the Fabrication Machine becomes corrupted and decides to exterminate almost all life on Earth. Mister Geppetto (Martin Landau) is an earnest woodcutter. Years ago, he carved the image of his heart into a pine tree for his secret love Leona (Geneviève Bujold), but lightning hit the pine tree. A few years later, Geppetto finds the pine tree again, but it splits in half and rolls down the bank, landing at his feet. Geppetto is intrigued upon his discovery and takes the log home. He discovers that the pine log refuses to be burned, and so he decides to carve the new puppet with it. His puppet named Pinocchio (Jonathan Taylor Thomas) is soon mysteriously animated by a somewhat sentient force after his creation. Pinocchio approaches the woodcutter, initially alarming him. After a chase throughout the town, Geppetto finally finds Pinocchio and starts teaching him about how to behave. While wandering through town, Pinocchio becomes involved with two thieves Volpe and Felinet (Rob Schneider and Bebe Neuwirth) who attempt to flatter Pinocchio. Geppetto comes to the rescue by getting Pinocchio away from Volpe and Felinet and warns Pinocchio to mix with the right people. Volpe and Felinet go to the puppet master Lorenzini (Udo Kier) who owns a luxurious puppet theatre. Felinet tells him about Pinocchio, and Lorenzini appears interested, so he visits Geppetto that afternoon to barter for Pinocchio. However, although Pinocchio is somewhat taken to Lorenzini, Geppetto refuses to sell Pinocchio and instead sells some of his own marionettes., 2h7

In 1952, Ed Wood (Johnny Depp) is struggling to join the film industry. Upon hearing of an announcement in Variety magazine that producer George Weiss (Mike Starr) is trying to purchase Christine Jorgensen's life story, Ed is inspired to meet Weiss in person. Weiss explains that Variety 's announcement was a news leak, and it is impossible to purchase Jorgensen's rights. The producer decides to "fictionalize" the film, titled I Changed My Sex!. Ed tries to convince Weiss that he is perfect to direct I Changed My Sex! because he is a transvestite, but is unsuccessful since Weiss wants a director with experience. One day, Ed meets his longtime idol Bela Lugosi (Martin Landau), after spotting him trying out a casket. Ed drives Bela home and the two become friends. Later, Wood persuades Weiss to let him direct I Changed My Sex! by convincing him that having a star in the film would sell tickets, and they could sign Bela for a low price.
