Le film développe une intrigue originale mettant en scène trois adolescents qui se retrouvent projetés dans l'univers de Ni no kuni. Yû, un adolescent handicapé qui se déplace en chaise roulante, est secrètement amoureux de son amie d'enfance Kotona. Mais celle-ci sort avec Haru, le meilleur ami de Yû. Un jour, Kotona commence à être traquée par un mystérieux assassin qui semble venue d'un autre monde. Elle finit par être grièvement blessée avec une dague ensorcelée. En tentant de la protéger, Yû et Haru se retrouvent propulsés dans Ni no kuni, "le deuxième monde", au Royaume d'Estavani. Ils se rendent compte que, dans cet autre monde, Kotona est la princesse héritière. Or quand une personne meurt dans l'un des deux mondes, elle meurt aussi dans l'autre. Les trois adolescents vont alors tenter de survivre et de sauver le royaume.

Brigadier-General Bonner Fellers is sent to Japan as a part of the occupation force. He is tasked with arresting Japanese war criminals, including Prime Minister Tojo. Before he departs, he meets his Japanese interpreter, Takahashi. Fellers privately orders him to locate his Japanese girlfriend, Aya Shimada. After managing to arrest Tojo after his attempted suicide, Supreme Commander for the Allied Powers, General of the Army Douglas MacArthur informs Fellers that Emperor Hirohito can be tried as a war criminal. By doing so, the Allied forces would enrage the Japanese and they would face open revolt; but by deposing the Emperor, the Soviets would enter Japan and spread communism. However, the American people want the Emperor to stand trial for Japan's actions during the war. MacArthur gives Fellers ten days to investigate the Emperor. The next day, Takahashi informs Fellers that Aya's apartment in Tokyo was bombed. Fellers orders him to investigate her hometown, Shizuoka.

In 2199, after five years of attacks by an alien race known as Gamilas, the Earth Defense Force launches a counter-offensive near Mars. The fleet's weapons are no match for the Gamilas, who easily wipe out much of the force. Un sentiment qui ne fait que s'accroître tandis que Rui Son prend une importance au sein du Conservatoire suite à une coïncidence inattendue. Alors que la date de la prochaine performance de l'orchestre Roux-Marlet approche à grands pas, Chiaki ne se doute pas du terrible destin qui l'attend.

The film opens as the Earth Flagship "Blue Noah" leads the first Emigration Fleet to Amare. Suddenly, thousands of unidentified ships appear and open fire. The Earth fleet's (EDF) warships counterattack, but are quickly overwhelmed. Blue Noah is damaged critically. On one of the failing support ships, Captain Yuki Mori Kodai, wife of the protagonist Susumu Kodai, orders her ship to do an emergency warp, but for some reason, she vanishes mysteriously after the warp.
