In a cat-filled mausoleum in Central City, Denny Colt, also known as The Spirit, receives a call from Detective Sussman about a major case that could involve the Spirit's arch-nemesis, The Octopus. The Spirit dons his costume and travels across rooftops while delivering a voice-over soliloquy about the city being his one true love. A woman (Kimberly Cox) is being mugged in an alley below. He manages to save her, receiving a knife wound that he barely seems to notice. The woman asks, "What are you?", with an arriving officer answering, "That's The Spirit". The Spirit runs away, catching a ride from Officer Liebowitz and heading toward the flats.

A bomb detonates in the plaza of the Colombian Consulate building in Los Angeles, killing nine people, including a caravan of Colombian officials and American intelligence agents. Among the civilians killed are the wife and son of LAFD firefighter, Captain Gordon "Gordy" Brewer, who was injured in the explosion. A tape is sent to the U.S. State Department, in which a masked man calling himself "El Lobo" (The Wolf) claims responsibility, explaining it was in retaliation for the oppression of Colombia by the United States. The FBI believes El Lobo is a Colombian terrorist named Claudio Perrini. CIA Special Agent Peter Brandt, the Colombia Station Chief, is harshly reprimanded for the incident by a Senate Oversight Committee, who promptly terminate all CIA operations in Colombia. Brandt angrily returns to Mompós and meets with his paramilitary allies to plan a major offensive to take down Claudio.

In 1923 Tennessee, two young boys, Rafe McCawley (Jesse James) and Danny Walker (Reiley McClendon), play together in the back of an old biplane, pretending to be soldiers fighting the Germans in World War I. After Rafe's father lands his biplane and leaves, Rafe and Danny climb into the plane and Rafe accidentally starts it, giving the boys their first experience at flight. Soon afterward, Danny's father (William Fichtner) comes to take him home. He calls Rafe a "stupid boy" and beats Danny. In an effort to protect Danny, Rafe hits Danny's father with an old propeller and calls him a "dirty German". Danny's father reacts by saying he fought the Germans in the trenches in France during World War I, and that he prays that no one will ever have to see the things he saw.

Meriam Al Khalifa (Marisol Nichols) is a Bahraini royal who is not content to be in an arranged marriage, even though her strict Muslim parents would never allow a union with a non-Muslim. In the movie, Meriam is allowed to go to the local mall and watch and listen to American pop culture. Zack Siler (Freddie Prinze, Jr.) is the big man on campus at his Southern California high school. Four years after the disaster at Jurassic Park, the wealthy Bowman family makes an excursion to the island of Isla Sorna during a yachting cruise. Their young daughter wanders off and is attacked by a pack of Compsognathus, but survives. The incident allows Peter Ludlow, John Hammond's nephew, to gain control of his uncle's company InGen, which is in severe financial straits after the events at Jurassic Park. Hammond contacts Ian Malcolm and explains that Isla Sorna is the island where the dinosaurs were engineered and nurtured before being moved to Isla Nublar, Jurassic Park's location. He also explains that after the park was shut down, Isla Sorna was abandoned during a hurricane and the dinosaurs left to survive in the wild, where they have been inexplicably thriving. Hammond asks Malcolm to join a team that will travel to Isla Sorna to document the dinosaurs in order to rally public support against human interference on the island. Ian initially declines but, after learning that his girlfriend, paleontologist Sarah Harding, is part of the team and is already on the island, he agrees to go.

James Dunn (Wayans), a United States Marine who served in the Gulf War, is wrongly accused of an assassination of an officer he had disputed with. Dunn is later saved from death row and recruited for top-secret special operations squad led by Lt. Col. Grant Casey (Voight). Doug Kinney (Michael Keaton) is a Los Angeles construction worker whose job is constantly getting in the way of his family. On one job to build a new wing of a scientific facility, Doug meets up with Dr. Leeds (Harris Yulin), a friendly scientist who has developed a successful method for cloning humans, and is introduced to Dr. Leeds' clone as proof. The scientist, who is sympathetic to Doug's troubles, allows Doug to make a clone of himself that can take over for him at work, while he tries to spend some quality time with his family. The clone, called "Two" (who calls himself Lance), has all of Doug's memories and knowledge, but is overly macho. Although the clone seems to be a dream come true, while taking his wife, Laura (Andie MacDowell), out to a restaurant for dinner, he finds that Two is on his own date. Doug realizes clones are not as great as they seem, and Doug begins to worry about his clone being revealed.
