In Drake Industries Research Lab in Kauai, Hawaii, two creatures, Supergator & Dinocroc, are being studied. However, Supergator breaks free from the lab and eats two scientists before escaping into the water. Dinocroc also breaks free by breaking the wall and crushing another scientist. It also eats two scientists and goes into the trees. Jason Drake (David Carradine) calls an elite army group to kill the creatures, but they are killed by Dinocroc. Drake then calls in Fish & Game hunter Bob Logan (Rib Hillis) who is also known as "The Cajun" to kill the two creatures. While spying on Drake's lab, Paul Beaumont (Corey Landis) meets a cop, Cassidy Swanson (Rasimas). While Drake has his private party, he meets up with a girl named Victoria Chase. Drake tells her to be with The Cajun. The Cajun meets with Victoria and they both go on a boat and down the river. Paul & Cassidy observe the huge mushrooms. As they hear Kimberly Taft asking for help, they help her in the jeep with the Dinocroc chasing after them. It's up to Paul, Cassidy, and "The Cajun" to kill the creatures before it's too late. Cassidy and her father attempt to shoot at Supergator. Cassidy's father, Charlie, shoots the Supergator's eye, presumably blinding it, and is devoured. As Supergator eats Charlie, Cassidy gets in the car and drives off. The Supergator then chases her all the way to the mill. As Supergator reaches the end of the tunnel, Bob & Paul blow it up with a C-4 so Supergator & Dinocroc can't escape. The two reptiles engage in battle, in which Dinocroc wins after knocking Supergator on its soft underbelly and attacks it. Paul then throws a bomb for the explosion. After Dinocroc kills Supergator, it spots Paul and walks towards him as Paul hides in a trough filled with water, protecting himself from the explosives. The bomb explodes, knocking back and killing Dinocroc. Paul is assumed to be killed as well, but he survives the attack and before he and Cassidy leave, the camera then turns to Dinocroc and Supergator, which are both dead as one is burning and another is bleeding. As Paul and Cassidy walk away, in the mill are babies, of either Dinocroc or Supergator.

Years have passed since Crystal Lake had been renamed to Forest Green, but Tommy Jarvis, still suffering from hallucinations, returns with Allen, a friend from the hospital in Part V, hoping to cremate Jason's body and stop his hallucinations. At the cemetery, they dig up Jason's corpse, but seeing it causes Tommy to snap, and he stabs Jason's body with a metal fence post. As he turns his back on Jason, two lightning bolts strike the post and revive the now-undead killer. Tommy tries to light the gasoline in which he has soaked Jason, but a sudden downpour prevents it. When Hawes tries to attack Jason with a shovel, his heart is punched out. Tommy runs and makes his way to the sheriff's office, where his panic and attempt to grab weapons gets him put into a jail cell. His pleas that Jason has returned goes unheeded by Sheriff Garris. On the road, two young adults, Darren and Lizbeth get lost looking for the camp and run into Jason, they fail to frighten Jason off the road and he impales them both with the metal rod that resurrected him. The next morning, Garris' daughter Megan and her friends Sissy, Cort and Lizbeth's sister Paula ask him to search for Darren and Lizbeth.
