In the year 1919, the Opéra Populaire holds a public auction to clear the theatre's vaults. The Vicomte de Chagny purchases a papier-mâché music box in the shape of a monkey and eyes it sadly as Madame Giry, an aged woman dressed in black, watches him. The auctioneer then presents a shattered chandelier as the next item up for bid, explaining that it once played a key role in "the strange affair of the Phantom of the Opéra." As the chandelier is displayed for all to see, it flickers to life and slowly ascends to its original place in the rafters as the audience is transported back in time to the year 1870.

The film follows the storyline of the book closely, save for adding some scenes from Through the Looking-Glass. It also changes the opening real world scene from Alice and her sister sitting at a riverbank to Alice in her bedroom, reluctantly practicing the song "Cherry Ripe", which she is expected to perform at a garden party. (The party guests are played by the same actors as the Wonderland characters, and are shown as resembling them in appearance and personality, in a similar manner to the MGM version of The Wizard of Oz. The toys in Alice's room also reflect the residents of Wonderland). Thanks to stage fright, and constant nagging from her confident music teacher, Alice runs out of the house and hides herself in the woods nearby until the party has ended. However, an apple floats down from the tree and seems to hover in Alice's face. She is suddenly distracted by a human-sized White Rabbit (voiced by Richard Coombs) rushing by. Curious, Alice follows the White Rabbit, falling down his rabbit hole and ending up in Wonderland.

In Regency England, an exotically dressed woman is found in the fields, speaking a language no one can understand. She ends up at the home of the Worrall family, the local gentry. Their Greek butler, Frixos thinks the woman is a fraud from the start. Mr. Worrall sends her to the magistrate to be tried for vagrancy, but Mrs. Worrall agrees to care for her. The film is based on the true story of Derek Bentley. Within the film, Bentley (Eccleston) is an illiterate young adult with developmental disabilities who falls into a gang led by a younger teenager named Chris Craig (Reynolds). The two become trapped by the police, who tell Chris to put down his gun. Bentley says, "Let him have it, Chris." Chris begins firing, killing one officer and wounding another. Because he is a minor (under 18), Chris is given a minor sentence, but Bentley, although he did not shoot anyone, is sentenced to death, on the basis that his statement to Chris was an instigation to begin shooting.

The film opens with a mysterious man, later referred to as "Byron" (portrayed by Bob Peck), running down a canyon, being harassed by an aeroplane. Byron takes refuge from his pursuers on a precipice overlooking the canyon. The plane lands and its occupants, two obsessive law enforcement officers named Will Tasker and Belitski (Mark Hamill and Kitty Aldridge), chase the man on foot. They shoot the fugitive through the arm with a grappling hook. The fugitive looks at his arm, but does not seem injured, only intrigued. Tasker pulls on the rope now connected to the fugitive. He tumbles down the side of the canyon, but once again is not harmed. Immediately after his fall, the fugitive recites the words of famous World War II aviator and poet John Gillespie Magee, Jr., "I have slipped the surly bonds of Earth - put out my hand and touched the Face of God.", from the poem High Flight.
