In 1977, 18-year-old Scott Thorson (Matt Damon), who works as an animal trainer for films, meets Bob Black (Scott Bakula), a Hollywood producer, in a gay bar in Los Angeles. At Black's urging, he leaves his adopted home in search of better-paying work. Black introduces Thorson to Liberace (Michael Douglas), who takes an immediate liking to the handsome younger man. Liberace invites the two backstage and then to his luxurious home in Las Vegas. Thorson observes that one of Liberace's beloved dogs is suffering from a temporary form of blindness, and with his veterinary assistant background, informs the famous pianist that he knows how to cure the condition. After treating the dog, Thorson becomes Liberace's "assistant" at the performer's request.

In rural Texas, go-go dancer Cherry Darling (Rose McGowan) decides to quit her low-paying job and find another occupation. On a cold afternoon, with snow on the ground, a high school band is practicing for the last football game, when they hear gunshots. The film abruptly flashes back to a few weeks before, to a Chinese restaurant where a high school boy named Arthur (Michael Angarano) buses tables, and his ex-babysitter, Annie (Kate Beckinsale), and her best friend, Barb (Amy Sedaris), are waitresses. Arthur, who's a bit of a misfit, has a troubled home life caused by his constantly clashing parents, both of whom often forget about him. On September 11, 2001, Port Authority Police officers John McLoughlin and Will Jimeno are patrolling the Port Authority Bus Terminal in Midtown Manhattan when they see a plane fly dangerously low overhead. As all of the police officers return to the station, they see on TV that the North Tower of the World Trade Center has been hit by the plane. Sergeant McLoughlin assigns many of the officers to assist in a precautionary evacuation attempt of the North Tower and they board a Metropolitan Transit Authority bus. On the bus, they hear reports that the South Tower is also hit by another plane. When they arrive at the World Trade Center, they realize the extent of the disaster, and see one of the victims jump out of the towers to certain death. The men proceed to get safety equipment from Building 5 and enter the concourse between the towers.

Waking Life is about an unnamed young man living an ethereal existence that lacks transitions between everyday events and that eventually progresses toward an existential crisis. For most of the film he observes quietly but later participates actively in philosophical discussions involving other characters—ranging from quirky scholars and artists to everyday restaurant-goers and friends—about such issues as metaphysics, free will, social philosophy, and the meaning of life. Other scenes do not even include the protagonist's presence, but rather, focus on a random isolated person, group of people, or couple engaging in such topics from a disembodied perspective. Along the way, the film touches also upon existentialism, situationist politics, posthumanity, the film theory of André Bazin, and lucid dreaming, and makes references to various celebrated intellectual and literary figures by name.
